if so, does Connor-55 ever get flashes of other timelines during stasis? like glimpses of what could've happened if he was closer with Hank or if he chose to side with Markus.

I hope this sums it up for you, but no he doesn’t typically generate possible outcomes of if he was closer with Hank or deviated with Markus in his sleep mode. Because his system is too fixated on trying to reboot and retrieve old broken data. This is based on the game where Connor tells Hank that everytime he is destroyed he loses memory files. Here he has been destroyed to an amount where he struggles to recall things. But maybe the idea of a what if comes to him when he is alone.
