Not entirely true, batman can't really do much against like

Darkseid, Doomsday or Brainiac. He could probably do something about zodd, luthor and even Metallo but I dont think he can do anything against the big three.

Now in Gotham, superman can clean house...except for two or three people.

He is not immune to poison Ivy's pheromones or scarecrow's fear toxin, you don't want a hypnotized superman flying around, doing whatever Ivy orders. Or thinking everyone he sees is darkseid

And the joker has not only gotten his hands on kryptonite before, but will just mentally fuck with superman until he's driven crazy. Even in injustice when Superman kills joker, the joker still 'wins'
