Vault-Tec tasked the original overseer of Simon's vault with creating a cult but gave him absolutely no guidance. He decides the children should be indoctrinated to believe the tree in the atrium is the most important tree because the world outside has been destroyed and that tree is going to be the one that rebuilds everything. He decides to call the vault "New Eden".
A decade down the line, he adds that there needs to be a sacrifice to the tree. The sacrifice is chosen from all the adults in the vault (minus the Vault-Tec employees of course) and that person will be the sacrifice.
From there, the culling is done every ten years. Sometimes, it's legitimately random and sometimes, it's rigged to get rid of a troublemaker. Between selection years, anyone who passes is added to the compost that will feed the tree.
The children of the vault become known as the Children of Eden, the overseer declares himself "Father". When the original Overseer grows old and ill, he selects one of the Sons of Eden to be his successor - the new Overseer and Father.
And the cycle continued until Father decided that he no longer wished to sacrifice the Children of Eden. The tree needed more. They opened the vault and sent a team to the surface, finding a vast wasteland of surface dwellers. Though there was still vegetation (and many ragged trees), none of it compared to the beauty of the Eden Tree. They invited dwellers into the vault, offering food and comfort. Instead, the visitors were used as a sacrifice to the Tree.
As the decades wore on and there was no one left to remember the original Vault-Tec mandate, the vault turned into a gang of raiders with the vault as their home base.

So who wants a slightly feral former cult member as their companion?
Companion Simon trying to find redemption for all the atrocities he helped commit in the name of Eden. At the end of his quest, he leads the player to the vault and to the tree. If the player offers forgiveness, he'll be available as a permanent companion option. If they choose to not forgive, he'll remain within the vault alone.

Cooking up Fallout!Simon's backstory.
He was raised in a vault where the experiment was creating a cult around a tree that was planted in the atrium. They had to sacrifice someone every ten years and use their body with the soil to help it grow. After several decades, they decided that they didn't want to sacrifice their own any longer so they opened the vault to wastelanders.
Things slowly devolved from there until they were a full on raider gang using their beliefs as a reason for their attacks.
