The bridge between the universes is closed, and for all that he has Olivia back, Peter still feels like something is missing in his life. It’s a rather fundamental piece, and he can’t place it; he should be happy, he has what he wanted, what he felt he needed. It doesn’t hit him until Astrid gives him a picture of him and Lincoln, and they’re both smiling, and Lincoln’s wearing the glasses that Peter bought for him. (He’s still not really over the fact that he thought for days about what glasses Linc would look best in.)

And he realizes then that what’s missing is Lincoln, and he’ll never get him back, and that changes everything.

LINCOLN: Just tell me where it’s located, Peter. PETER: Oh, I don’t believe this. LINCOLN: You don’t have to be involved. PETER: Of course they’re gonna think I’m involved!
