Fry actually has the intellectual ability to play the holophoner incredibly well despite it being stated only a few people in the entire universe can play it and poorly at that. The only reason he can’t play it now is because his hands aren’t fast enough to keep up with the music. It’s a physical restriction. Not a mental one. 

He led an army of cavemen and prehistoric animals against modern technology and was overwhelmingly victorious. 

He became a cop and outwitted a robot implanted with the brain cells of histories greatest detectives. 

Fry at his best is actually really impressive and I wish they just once addressed that in the show.
