In my headcanon, Zim was meant to be an experiment in creating an elite soldier from "defective" Irkens. They intended to combine unquestioning obedience with unbridled cruelty—but as the saying goes, the apple doesn't fall far from the tree, so Zim actually turned out to be the most successful outcome of the lot. Still, there had been hopes; after all, they didn't start out that way.

I have a theory that spies are genetically mutated rats created for espionage. This can be partially confirmed by canon: they are small in stature, they have limited sounds (mostly giggles, sighs and similar, inarticulate sounds), in one of the episodes a mouse was introduced that looked like spies with its face and eyes.
