The relationship between Baines and Mary was something i never really paid notice to until season 2.
Okay let me run this down rq
Arkham, after the fire, went to Uroboros (and was somehow let into high access places like Arius' office), he was turned to Jester, but we also know that Baines and Arius were told about Mary after she ran away, which most likely led to her being tracked down and kept within close range of Darkcom. Why? We may never know now that i think of it. The Kalina Ann lineage and priestess thing may never come back.
Baines most likely had to do the "babysitting" with Mary since he was the guy who got her into Darkcom in the first place, as we can see from the photo of them together. Its probably not mandatory for Baines to be the one at her cadet graduation but he's still there (manipulation probably). He was most likely starting to become a stand-in for Arkham in her eyes while he most likely saw her as a personal attack dog.
Its also made clear that he has been manipulating her and shaping her worldview, thus the racism et cetera.
And their final interaction was him looking at her with some sort of anguish? Sorrow? Is he smiling? Not too sure.
He did choose to look at her in his final moments, and she did try and save him.
Conclusion?
There wasn't enough of them to build up upon for it.

I also think that their relationship is more rooted in conditional love and manipulation than a familial one.
