Kisame continues to allow Tomiko to tag along with him after Itachi's death, less because of any potential soft spot for the kid, and more out of deference to Itachi. He's not even sure yet if he's going to stay with the Akatsuki after this, but the least he can do is take on Itachi's ward until he makes up his mind. He does acknowledge before he leaves to hunt the Eight-Tails that it would have been kinder if he had just taken Tomiko to some small out-of-the-way village and left her there instead of continuing to let her follow him, and that maybe that fact meant that Itachi wasn't really as kind as Kisame liked to think of him.

Tomiko sticks with him because, well, with Itachi gone, she doesn't really have a whole lot of options. Konan is busy with the assault on Konoha (and never returns to the Akatsuki after that), she doesn't really trust Tobi (the one and only time her instincts were actually right), and anyone else that she would go with is dead, and her memories of them were blocked. She doesn't dislike Kisame, but her memories of him are intrinsically connected to her memories of Itachi, which are gone because he's dead and she signed on to have her memories of fallen comrades erased to make her a stronger ninja. She knows she's not as close with Kisame as she was with his partner, but she doesn't remember his partner, so they can't even commiserate over missing him.
