Those weren't notebooks about Alex. They were filled with notes mostly on his dissections, taxidermy, specimens, etc. You can see several pages of this as Sally flips through, and you can see them on Nigel's desk when Alex is looking at them after his dad slaps him.

The implication is really more that Alex is another specimen he's studying, just part of his overall collection.
