This is related to Yachiyo and Chitose's names. Yachiyo means "eternity" while Chitose means "a thousand years". The "chi" in both names is the 千 (thousand) in the title of the bond story.
sometimes you just have to sit there and remember that, in-canon, yachiyo grew up labelled as a prophet, and the story this is in is titled with a quote associated with christ

the thing about "becoming" someone else being an established ability of hers (she calls herself a copycat in cain stories for this, also "i've played every role in every story" from fool intermission) because she learns and adapts at superhuman speeds... so it really is her own genius that bars her from feeling even the most fundamental emotion for stage girls :_)

yes, yachiyo’s fear of rejection seems to be the biggest reason. but the thing is? to her, "rocking the boat" inherently to "rejection", so she may not exactly be lying when she says she did it not to clash with others.
there's one scene in fool intermission that illustrates this really well: she (bitterly, resentfully) recounts how the adults in her life reviled her while praising her in the same breath, right? but what exactly were they reviling and praising at the same time? it is, exactly, her ability—interpreted by them to be her being "prophetic". recall that the only reason she can do such things is because she has deep knowledge of the nature of stories, which she applies to reality. that is her "ability". if she obfuscates this "ability", obfuscates her knowledge, then they will leave her alone. and it works. unfortunately.
not sure if she fears isolation per se, just that she prefers not to experience the strife when her friends reject her for who she truly is. in fact, she has a stubborn resolve to push everyone away and let her true self stay alone. she has already accepted that nobody could understand, and doesn't WANT anyone else to understand. she even shows a hint of arrogance in being the only one who does! it's a childish sort of arrogance, yes, but coming from a child who was forced to grow up too fast... i think that repressed sort of pride is natural.
on the topic of WHY people treat her genius like this, it looks like it was a snowball effect.
at such a young age, she was already curious and talented, and naively wanted to share her happiness (the stage) with the world →
people (both old and young) see this as incomprehensible, and so refuse to engage with her →
