When Zant usurped Zelda, he separated her soul from her body, but the power of the Triforce prevented him from destroying it. Throughout the game Zelda's body remains in the throne room, and her soul is imprisoned in the tower.

A group of Zora found Valoo and received scales from him, becoming the first Zora to gain feathers and be able to fly. They stayed with Valoo and slowly evolved into the Rito. The Rito in Wind Waker still needed scales from Valoo to fly because they weren't evolved enough to fly on their own. BotW takes place way ahead in the timeline, so the Rito in BotW don't need scales anymore because they've evolved far enough to not need scales to fly.

OOT Zelda is transfemale. The royal family was told that she still had the divine blood of Hylia, so they followed tradition and named her Zelda and raised her as a Princess. This made it slightly easier for her to be disguised as Sheik and avoid Ganon's eye for seven years.
