While an excellent administrator, a good negotiator, and a decent diplomat in his own right, Rufus is rather wary when it comes to dealing with those of noble rank, and even more of those of royal blood. (Even Ashe, though sometimes he forgets she is a royal as well.) He may not admit it, but he is slightly awed and resentful of such people, especially if they are of good capacity. This is because, despite of the prestige and power the ShinRa family holds, the fact remains that he does not have a title, the "Divine Right to Rule," and is technically one place below nobility, no matter what he does. 

As an aside, this is why he approves of people like Delita Heiral, commoners who scheme to gain power "for the greater good." Or, analogously, the likes of Vayne (though a royal himself), who strove against the will of the gods.
