Malia doesn't hate Lydia, Malia never thought about leaving Lydia because she didn't like the girl. Malia wanted to leave Lydia because she thought that the only easiest way to survive was leaving her behind.
As a coyote, Malia learned to fight for survival. Eat or be eaten, kill or be killed, there was no friends where she came from, only herself trying to live. So when Lydia was taken, Malia was thinking with her coyote side: Kill or be killed, run to survive, no friends. Until stiles remind her that they are friends, and friends don't do that, and Malia accepted it and knew she was wrong.
