It has to be the fact that it's disgustingly dirty because it was blonde in the beginning 0_o ew

My original headcanon (to alleviate this inconsistency) is that, shortly before the Turn, Daryl and Merle got trashed and Merle dyed Daryl's hair blond as a prank. It was just fading out when we met them in S1. By S2 and S3, it had gone back to his natural color. Since S4 and now S5 though, I'm at a loss.
