2. Nephilim illness
So, basically a Greater Demon is able to contaminate the demon towers in Alicante and the radiation curses all Nephilim living there with a mortal disease. Magnus shoves Alec through a portal when he realizes what is happening, but it’s too late because Alec also gets sick. Magnus tries to find some cure, but it's hard since nobody knows what exactly is the disease's core. He can't even count on other Downworlders because most start to think it would be better if the Clave was eliminated for good. Another time, Magnus would have considered that, but not only he knows there are good people there, his husband is also dying, and he gets really desperate. Alec gets weak day by day while Magnus watches a lot of Nephilim dying and wonders if that day would be the last for Alec too.
10. Amnesiac Shadowhunters

It’s post-canon, and basically Shadowhunters all over the world are disappearing, one Institute per time. Of course, the new Inquisitor and the High Warlock of Alicante are investigating the problem, and ultimately go to the NY Institute because Alec is really worried about his siblings.
Unfortunately, they are too late. And not even Magnus’ power is able to fully protect his husband.
