Do you think the name 'yonoa' is a reference to the whale that swallowed jonah ('yona' in hebrew)? The whole 'swallowed in darkness in the bottom of the sea' 'started off as an ok situation but then ran out of room', and the fact that the story of yonah itself can be said to parallell life and dying and death?

I lacked the cultural basis to make that connection but it certainly sounds plausible! Especially considering that there isn't a single name in that game that isn't a reference or pun of some sort, so it has to mean SOMETHING and you make a compelling argument as to what.

Would anyone here happen to know how the submarine is called in Japanese or even in the other localizations? There could be hints there... 'Temsik' got localized six ways to Sunday and the Italian version isn't strong on subtlety.
