Excluding all intentional blinks, partial blinks, and moments when they close their eyes and hold them closed, the final standings are:
Anna: 825
Elsa: 226
Combined: 1,051
Of course, I probably missed a few here and there. Anna jumps around a lot, and it's hard to watch her eyes when she's moving fast and it's really hard to catch it when the camera jumps to her right as she blinks. And her eyelids are practically made of butterflies! Oh my lord does she blink a lot.
Elsa, on the other hand, tends to stare. She only blinks at a rate close to Anna's in the last scene, after she's thawed everything. Maybe it's because she's not scared of her powers anymore, and you don't blink as much when you're scared. She also squints a lot, and as I've said before, closes her eyes on purpose a lot.
I have to admire the animators for their attention to detail. I could identify at least four different types of blinks (involuntary, intentional, slow, double) and the fact that Anna blinked at least eight hundred and twenty-five times and I only noticed a fraction of them when I wasn't looking for them specifically is just astounding to me. Again, I am seriously impressed by the amount of work that went into this beautiful, beautiful animation, and I hope future films will be even more gorgeous.

To be fair, Anna gets a LOT more screen time than Elsa. Elsa also tends to use slow blinks to emphasize what she is saying, which means she doesn't blink normally very often, and it makes it very hard to tell the difference between purposeful blinks and involuntary blinks.
