Varnell gathered a rally of anti-Qunari supporters at his hideout in the undercity and displayed the captured Qunari to them, bound and chained, as part of their public execution.

Hawke finds Ser Varnell in his secret refuge, where he has the Qunari chained up and tortured to the delight of zealots.

Hawke sends for the Viscount, who asks Hawke what to do with the bodies of the Qunari, mutilated by Varnell's depravity. Hawke can advise the Viscount to burn the bodies to hide the torture, or convince him that hiding the act would only make the situation worse.

Burn the bodies to hide the torture

Burning them leads to the side quest The Fixer, but the Arishok notes that he recognized their true condition the minute the bodies were brought to him. He is incensed by the attempt to cover up the zealots' abuses, but finds it useful to know that the Viscount and Hawke fear him enough to make the attempt.

2. Tell the Arishok the truth

Not burning the bodies will contribute towards earning the Arishok's respect, if he is informed of what transpired. 

If the bodies were not burnt (i.e. Hawke persuaded the Viscount not to hide the evidence), visiting the Arishok will cause him to ask Hawke why the bodies had torture marks on them. Telling him the truth about the zealots causes him to admit a grudging respect for Hawke.

So I just went to Sunder Mount in Act 2 before doing Night Terrors and I found a group of templars discussing with a group of dalish hunters about Feynriel. The templars are hunting Feynriel down and want to drag him to the Gallows and the hunters are accusing the templars of torturing one of their own for information! I’ve never seen this before! The dalish tells you to leave before things escalate and you can ask a few questions to the templar. To the question “would you torture and kill the dalish for just one apostate?” the templar replies “no one escapes the knight commander” (which implies this is a direct order from Meredith!) The templar treat the dalish as “heathen” and say what they did to their hunter is nothing compared to what they’ll do if they don’t give the apostate to them. You can have the option to reach a “peaceful” solution (the dialogue option with the star,) so you can convince the templars to let the dalish deal with Feynriel and if he gets out of hand, the clan will deal with him and if he escapes, the templars will be able to catch him anyway without needlessly risking their lives in a confrontation. So the templars leave. But you also have the option (already this early in the game!) to stand either with the dalish or the templars.

I had no idea about this! Does this mean that the templars have been actively searching for Feynriel for the past three years? This implies that the dalish are willing to protect and defend Feynriel, which conflicts with what he says in his letter in Act 2 (about how difficult it was for him to get used to live among them and that he knew some of the dalish didn’t approve of his presence in the clan.) So when you enter the camp you can’t see Feynriel anywhere (different than in Act 1 after Wayward Son he can be found next to the Keeper.)

Hawke resolved the Qunari assault on the city peacefully, and the Arishok withdrew his Qunari.

If Hawke appeases the Arishok by giving him Isabela, they will lose her forever. The Arishok and the rest of the Qunari will leave Kirkwall peacefully. Isabela will be furious with Hawke and vow revenge.

The outcome is the same for options 2 and 3, just the approach is different:

The Arishok proved a mighty foe, but Hawke triumphed in the end.

2. Killed Arishok in a one one duel

The Arishok will offer Hawke a duel:

If Hawke refuses to turn Isabela over when the Arishok demands it.

If Isabela did not return and:

Fenris in the party, who will arrange the duel

or the Arishok considers you to be A Worthy Rival and you choose the aggressive option when he asks how you plan to resolve this.

3. Killed Arishok and his Qunari in an all out brawl

If the duel is not offered or is offered and refused, the party will fight the Arishok and his Qunari to the death (the Arishok may be easier to beat this way). If the Arishok is the only one alive at the end of the combat, this provides an opportunity to loot the other bodies.

During the quest (To Catch a Thief), Isabela reveals that she stole the tome from the Orlesians, who were attempting to return it to the Qunari. While fleeing a pursuing Qunari dreadnought, both it and Isabela's ship were caught in a storm and shipwrecked, thus explaining the Qunari's and Isabela's current predicaments.

After Hawke and Isabela track Wall-Eyed Sam to the Dark Foundry, Isabela runs away to chase him, leaving the rest of the party alone to plow through Tevinter mages and Qunari led by a Sten. After leaving the building, Hawke finds Isabela's Letter on Wall-Eyed Sam's body. It says that she made off with the Tome of Koslun and is planning to leave Kirkwall.

Isabela did not return to Hawke

Isabela left for good with the stolen tome.

2. Isabela returned to Hawke

Plagued by her conscience, and likely against her better judgment, Isabela returned the tome to Hawke and the Qunari.

If romanced, or with a high enough friendship or rivalry, she will return at the end of the same act to deliver the relic to the Qunari, saying that Hawke's influence was what made her come back. At this point, Hawke can deliver her to the Qunari for punishment, and to prevent further assault on the city, or choose to duel the Arishok for her life. 

If given to the Qunari, she will never return in-game, though Varric hints at the start of Act 3 that she may have eluded the Qunari and escaped.

Hawke is asked by Viscount Marlowe Dumar to meet with the Arishok of the Qunari, who has asked for them by name. Upon meeting the Arishok, Hawke learns that the Arishok believes that Javaris, who was persistent in acquiring the gaatlok (an explosive powder), has instead stolen the formula for saar-qamek, a poisonous gas which kills humans upon inhalation - which was a decoy. The Arishok asks Hawke to track down Javaris.

Hawke eventually tracks Javaris down and Javaris claims he has been framed by an elven fanatic, who stole the saar-qamek and blamed Javaris for the theft. With the elf planning on killing him and the Qunari presuming him to be a thief, Javaris had decided to make a run for it. Hawke can either accept Javaris' explanation or execute him.

Hawke allowed Javaris to leave, turning his attention to the true gaatlok thief.

Javaris had been framed for the theft of the gaatlok, but Hawke still held him responsible for the events that led to Kirkwall's situation worsening. Javaris did not survive.

Hawke finds Isabela's Letter on Wall-Eyed Sam's body. It says that she made off with the Tome of Koslun and is planning to leave Kirkwall. If romanced, or with a high enough friendship or rivalry, she will return at the end of the same act to deliver the relic to the Qunari, saying that Hawke's influence was what made her come back. At this point, Hawke can deliver her to the Qunari for punishment, and to prevent further assault on the city, or choose to duel the Arishok for her life. Defeating the Arishok will cause Isabela to rejoin the party with the option to continue her romance.

She eventually escaped the Qunari, but Isabela's imprisonment resulted in a peaceful resolution to the Qunari uprising in Kirkwall.

If Hawke appeases the Arishok by giving him Isabela, they will lose her forever. The Arishok and the rest of the Qunari will leave Kirkwall peacefully. Isabela will be furious with Hawke and vow revenge. 

Options 2 and 3 result in the same outcome:

The Arishok will offer Hawke a duel if Isabela did not return / was not recurited and Fenris in the party, who will arrange the duel, or the Arishok considers you to be A Worthy Rival and you choose the aggressive option when he asks how you plan to resolve this. Otherwise, Hawke must fight the Arishok and all surrounding Qunari with the entire party.

4. Didn't give Isabela to Arishok

Isabela was not turned over to the Arishok, resulting in a violent conflict.

The Arishok will offer Hawke a duel if Hawke refuses to turn Isabela over when the Arishok demands it.
