I remember in the Nagano Old Church case when Wakita, Amuro, Kogoro and Conan were travelling together. Wakita made a remark about how he wishes he had the ability to spot who the traitor is while staring at Amuro.

Could be a sign to that the black organization are suspecting Bourbon, in particular Rum (possibly after File 1012).
Because of Gin’s goal to exterminate “rats”/spies (File 898), which Wakita (as a BO member) could be working according to, based on his Kogoro involvement after Gin’s Kogoro suspicion (File 953 & 977), Wakita could be making this comment about exposing traitors (spies) with Bourbon in mind (who is sitting close to him).
