Goliath can see now in a way he couldn't before how misguided that had been. It was for the best in the end to get those guns destroyed, but his reasons for it... I think her words when he wanted to kill Xanatos were enough to make him know that Elisa wouldn't be none the happiest if he killed someone in cold blood. I think she'd be even less pleased to think he would do it on her behalf.
So he doesn't want to be thanked. He doesn't want it to be acknowledged or applauded, because his intentions going in had not been to make the streets safer or to protect her 'castle.' It had come from a dark place he doesn't want her to see or have to acknowledge to her.
Broadway was braver than Goliath this time, making his complete confession where Goliath can't even speak on that which he may feel there's something to confess about.
