A gold medal for QBlock

The last few weeks passed by in a blink of an eye. We had the wiki freeze in which all our final data and contributions of our project are stored now. You can find our wiki page here: https://2022.igem.wiki/aalto-helsinki/index.html. 

But in addition to writing constantly for several days and uploading everything to the wiki page, we were also preparing for our final presentation at the Grand Jamboree. We prepared the presentation and were fortunate enough to present it to not only our PIs and advisors, but also to the previous Aalto-Helsinki teams, which provided us with helpful feedback to improve our presentation. We were e.g. advised to keep the storyline, omit additional information and focus to convince the judges of our project. With all this fantastic help, we were able to assemble a presentation that we could be proud of. However, while working on the presentation we also worked on the design and content of our poster, which would be displayed on a screen in our booth during the Grand Jamboree. The poster was designed to be interactive and you could retrieve information based on the steps you wanted to refer to (picture below). 

We spent nearly a week in Paris and attended the Grand Jamboree, where we got to know many different iGEM teams. The Grand Jamboree was only a week ago, but already seems like a haze. Our team was attending it for three days with a full programme in which we attended workshops, networking events, presentations of other teams, booths of other teams and presented our own projects to people visiting our booth. The atmosphere at the expo was very welcoming and friendly! During both the expo pitching and judging session we were able to show the impact of our project and the work we have performed in the last 9 months to realise our project. Our work convinced the judges and we were awarded with a gold medal for our work, which was the goal that we set in the beginning of our iGEM project! Receiving this award was surreal, since it somehow determined the end of this wonderful and stressful project, but also relieving, because we achieved what we set out. 

In general, the Grand Jamboree was a fantastic event, because we were surrounded by innovation and it was shown again what broad field synthetic biology is by the diversity of projects from 356 different teams around the world. We were able to learn a lot from this competition and also think about both local and global problems differently as we were shown new ways of solving them. It was especially wonderful to see the University of Copenhagen team win the iGEM competition in the overgrad division, which had a lot of support from our PI Markus Linder. 

So, is iGEM over for us now? At least the Grand Jamboree has passed, but iGEM has not fully finished for us. We are going to present at one of the events of this year’s Slush and besides that we will assemble a new team of pioneers in iGEM to continue the Aalto-Helsinki team. Even though the Aalto-Helsinki show must go on, we will stay friends for iGEM brought us together and our Aalto-Helsinki team turned us into friends.

Viime viikot ovat kiitäneet ohi silmänräpäyksessä. Tämän vuoden iGEM-projektien wiki-sivut jäädytettiin hetki sitten, joten käykää ihmeessä tutustumassa meidän wikiimme osoitteessa https://2022.igem.wiki/aalto-helsinki/index.html.

Samalla kun ahkeroimme wiki-sivun parissa, valmistauduimme myös esittämään työmme Grand Jamboree-loppukonferenssissa. Ennen Pariisiin lähtöä saimme kuitenkin mahdollisuuden esittää lopullisen esityksemme niin meitä auttaneille PI:lle ja advisoreille kuin myös Aalto-Helsinki -alumneille, mikä auttoi meitä hiomaan vielä viimeiset yksityiskohdat paikalleen. Saamiemme vinkkien perusteella päädyimme keskittymään esityksen tarinallisuuteen sekä siihen, että projektimme vakuuttaa tuomarit haluamallamme tavalla. Lopulta käsissämme oli esitys, josta pystyimme todella olemaan ylpeitä. Esityksemme viimeistelyn lisäksi työn alla oli myös konferenssiständillä esille laitettava, interaktiivinen posteri (kuvassa).

Vietimme lähes viikon Pariisissa Grand Jamboree -konferenssimatkalla, jonka aikana tapasimme lukemattoman määrän muita iGEM-tiimejä. Vaikka Grand Jamboreesta on ehtinyt vierähtää vasta viikko, koko matka tuntuu jo hieman utuiselta. Tiimimme osallistui konferenssiin kaikkina kolmena päivänä, jotka sisälsivät mm. erilaisia työpajoja, verkoistoitumista, muiden tiimien esitysten seuraamista sekä heidän ständeillään vierailua ja yleistä ajatusten vaihtoa. Tunnelma konferenssihallissa oli todella lämminhenkinen ja vastaanottavainen! Sekä ständillä tekemämme pitchauksen sekä tuomarointisession aikana pystyimme näyttämään kaiken sen, mitä olemme valmistelleet nämä viimeiset 9 kuukautta. Kaikesta päätelle projektimme vakuutti tuomarit, sillä saimme lopulta mitaleista kirkkaimman! Olimme asettaneet kultamitalin tavoitteeksemme jo projektin alussa, joten oli huikeaa saavuttaa se, minkä eteen olemme tehneet kovasti töitä.

Kokonaisuudessaan Grand Jamboree oli upea tapahtuma, sillä pääsimme sukeltamaan hetkeksi innovaatioiden maailmaan ja näimme jälleen, kuinka laaja-alaisesti synteettistä biologiaa voi soveltaa. Tämän vuoden iGEM-tiimien osallistujamäärä oli 356, mikä takasi suuren kirjon erilaisia projekteja. Tämä kilpailu oli ainutkertainen kokemus, joka opetti meille kaikille paljon. Lisäksi oli hienoa päästä todistamaan kilpailun sisäisiä menestystarinoita, kuten overgrad-sarjan voittajaa, University of Copenhagen-tiimiä, jonka projektissa PI:mme Markus Linder on toiminut suurena apuna.

Onko iGEM siis osaltamme nyt ohi? Grand Jamboreesta puhuttaessa kyllä, mutta muuten meillä on vielä hieman iGEM-aiheista tekemistä edessä. Tulemme esimerkiksi esiintymään muutaman viikon päästä pidettävässä Slushissa, jonka lisäksi tehtävänämme on rekrytä ensi vuoden Aalto-Helsinki -tiimi. Vaikka Aalto-Helsinki jatkaa ensi vuonna uudella kokoonpanolla, meidän tiimimme tulee jatkamaan matkaa ystävinä myös iGEMin jälkeen.

Koko Aalto-Helsinki 2022 tiimimme haluaa kiittää teitä kaikkia matkaamme seuranneita. Ehkä sinusta voisi tulla osa ensi vuoden tiimiä? Maltamme tuskin odottaa, että pääsemme todistamaan Aalto-Helsinki -tiimin matkan jatkumista!

Last words before the Jamboree

Our IGEM project is slowly coming to an end and Wow, what a journey this has been. The year has been long and rich in stages, including many problems and overcoming them. One important part is still ahead: the Grand Jamboree conference in Paris! Next, some thoughts and moods about the past year regarding our project, and about the conference that awaits next week.

As said, our project is coming to an end. We believe that all members of our team agree that it feels good to finally start to feel relief and look back with pride at what the team has achieved this year. The awaited (and feared) Wiki-freeze (i.e. the final limit for our wiki page) is now behind us and you can now take a look on our website at: https://2022.igem.wiki/aalto-helsinki/. Although we think, we did the last edits at the very last minute, we got our page to look exactly as we wanted. There you can find all the scientific information about our project, so you should go and read it yourself!

But as mentioned, very soon we will be able to pack our bags and head towards the airport and Paris, because the Grand Jamboree, we have been waiting for the year, is about to start. However, it won't be a vacation trip, but instead a week including lots of presentations, the judging session, getting to know other projects, the award ceremony and hopefully free time for getting to know the competitors and networking with them. Naturally, the last few weeks have been busy and full of preparations for the judging session and other presentations. Our goal is not only to participate in the conference, but also to succeed there, and right from the beginning of the year we set our goals for a gold medal, i.e. meeting the highest criteria. So the gold medal does not mean the best project of the entire competition (which is also selected), but instead the fulfilment of certain criteria. That being the case, this competition is, above all, a competition against ourselves, aiming to perform as well as possible as a team.

Finally, we would like to thank all the parties who have participated and lived with our project during the year. Naturally, this includes the financial support of Aalto University and the University of Helsinki and the trust that as students we can accomplish something meaningful. Without this support, participating in this competition, let alone travelling to Paris on site, would not have been possible. In the same breath, we thank our private partners, from whom we have received, in addition to financial support, valuable resources for the project. In addition, during the project we received lots of help from our supervisors, advisors, mentors and Aalto-Helsinki alumni and other top experts in various fields, who have been our help and support in difficult moments and have given their own knowledge to solve our problems. A big joint thank you to everyone!

IGEM projektimme alkaa pikkuhiljaa olla lopuillaan ja vau mikä matka tämä onkaan ollut. Vuosi on ollut pitkä ja vaiherikas, sisältäen paljon vaikeuksia ja niiden ylitse pääsyä. Silti yksi tärkeä osuus projektia on vielä edessä, eikä mikä tahansa vaan nimittäin projektin päättävä Grand Jambore-konferenssi Pariisissa! Seuraavaksi hieman ajatuksia ja tunnelmia kuluneesta vuodesta projektimme osalta, sekä ensi viikolla odottavasta konferenssista. 

Kuten sanottu, projektimme alkaa olla loppusuoralla. Uskon, että kaikki tiimimme jäsenet voivat yhtyä ajatukseen, että tuntuu hyvältä kun vihdoinkin voimme alkaa hieman huokaista helpotuksesta ja katsoa taaksepäin ylpeinä siitä, mitä olemme tiiminä tämän vuoden aikana saavuttaneet. Odotettu (ja pelätty) Wiki-freeze (eli takaraja wiki-sivullemme) on nyt takanapäin ja nettisivuamme pääsee nyt ihastelemaan osoitteessa: https://2022.igem.wiki/aalto-helsinki/. Vaikka viimeiset muokkaukset taisimme tehdä aivan deadlinen viime hetkillä, saimme sivumme juuri sen näköisiksi kuin halusimmekin. Sieltä löytyy aivan kaikki tieteellinen informaatio mitä projektiimme tulee, joten kannattaa käydä itse sieltä lukemassa!

Mutta kuten mainittua, aivan pian saamme pakata laukkumme ja suunnata kohti lentokenttää ja Pariisia, sillä koko vuoden odottamamme Grand Jamboree on aivan tuota pikaa alkamassa. Mikään lomamatka siitä ei kuitenkaan tule, vaan edessä on kiireinen viikko, pitäen sisällään muun muassa projektimme esittelyn tuomareille sekä muille tiimeille, muiden projekteihin tutustumista, palkintojen jako sekä toivottavasti vapaata aikaa muihin kilpailijoihin tutustumista ja verkostoitumista varten. Luonnollisesti viime viikot ovat olleet tämän takia hyvin kiireisiä presentaatio- sekä muun materiaalin valmistelun takia. Tavoitteemme ei ole vain osallistua konferenssiin, vaan myös menestyä siellä ja jo heti alkuvuodesta asetimme tavoitteeksi kultamitalin, eli korkeimpien kriteerien täyttämisen. Kultamitali ei siis tarkoita koko kilpailun parasta projektia (joka sekin kyllä valitaan ja julistetaan), vaan nimenomaan tiettyjen kriteerien täyttämistä. Näin ollen tämä iGEM kilpailu onkin meille ennen kaikkea kilpailu itseämme vastaan, tavoitteena suoriutua itse tiiminä niin hyvin kuin mahdollista. 

Lopuksi haluamme vielä kiittää kaikkia tahoja, jotka ovat vuoden aikana olleet ja eläneet projektimme mukana. Luonnollisesti tähän kuuluu Aalto-yliopiston ja Helsingin yliopiston taloudellinen tuki ja luotto siihen, että opiskelijoina voimme saavuttaa jotain merkityksellistä. Ilman tätä tukea tähän kilpailuun osallistuminen, puhumattakaan paikan päälle Pariisiin matkustamisesta ei olisi ollut mahdollista. Samaan hengenvetoon täytyy kiittää myös meidän yksityisiä kumppaneita, joilta olemme saaneet taloudellisen tuen lisäksi muita projektimme kannalta korvaamattomia resursseja. Lisäksi projektin aikana apunamme olleet valvojamme, neuvonantajat, mentorit sekä Aalto-Helsinki alumnit ja muut eri alojen huippuasiantuntijat, jotka ovat olleet meidän apunamme ja tukenamme vaikeina hetkinä ja antaneet omaa tietämystään ongelmiemme ratkaisuun. The final steps to the Jamboree

Hello once again, it is already October! This past Month we have been working hard on wrapping up our iGEM project in both wet and dry lab fronts. In the wet-lab, we were finally able to test our bioreporter, but have currently mixed feelings about the results that we are in the process of analysing. We were also able to run one full round of ribosome display. Our initial idea, prior to the completion of the ribosome display protocol, was to couple the method with NGS analysis so that it would allow for the identification of specific DARPin molecules and discover patterns in the DARPins that were able to bind to our AIP peptide (target). Ideally, such an idea would be of interest for future research applications.

After finishing our first round of ribosome display we sent our samples for sequencing at the Institute of Biotechnology. We finally got data from the sequencing unit for analysis! In brief, next-generation sequencing (or NGS) is a sequencing technology able to offer massive parallel sequencing to determine entire genomes or targeted regions of both DNA and RNA! For our project, we sent our tested wet-lab DARPin molecules for sequencing with the aim to determine successful DARPins and possible DNA patterns therein.

From our initial data analysis results, we were able to confirm the underlying quality of the reads as well as base pairs and possible contamination events. In addition, we were able to acknowledge the presence of both N- and C -caps as well as some of the internal repeats (IR) of our DARPins! Exciting work that we predict to complete within the next days. A sneak peek of our preliminary results can be seen from Figure 1.

Our project is indeed ending, which makes us sad and excited at the same time since we will be able to demonstrate and present our iGEM project in the Grand Jamboree in Paris later this Month. Projektimme on loppusuoralla, mikä on toki surullista mutta samalla jännittävää. Pääsemme esittelemään iGEM-projektimme tuomaristolle 2022 Grand Jamboree-konferenssitapahtumassa, joka järjestetään lokakuun lopussa Pariisissa. Haluamme kiittää kaikkia teitä, jotka olette seuranneet matkaamme läpi tämän vuoden. Pysykää kuulolla, sillä lisää on vielä tiedossa!

Tervehdys jälleen! Ajatella, että nyt on jo lokakuu. Viimeisen kuukauden aikana olemme tehneet pitkää päivää saadaksemme iGEM-projektimme päätökseen niin laboratorion kuin dry labin puolella. Olemme muun muassa saaneet testattua bioreportterimme, mutta saamamme tulokset ovat aiheuttaneet hieman ristiriitaisia tunteita. Näiden bioreportteri-tulosten lisäksi olemme saaneet myös suoritettua yhden kokonaisen ribosome display -ajon. Alkuperäinen ideamme oli yhdistää tähän myös NGS-analyysi, jotta voisimme tunnistaa DARPin-molekyylit spesifisti ja löytää toistuvia elementtejä DARPineista jotka sitoutuivat AIP-kohdemolekyyliimme. Ihannetilanteessa tätä ideaa voisi kehittää ja soveltaa tulevaisuuden tutkimuksissa.

Ensimmäisen ribosome display -ajon jälkeen lähetimme näytteet sekvensoitavaksi Biotekniikan instituutille, josta saimmekin vihdoin dataa analysoitavaksi! Lyhyesti summattuna, NGS eli next-generation sequencing on sekvensointiteknologia, joka tarjoaa mahdollisuuden laajaan rinnakkaissekvensointiin. Tämän rinnakkaissekvensoinnin avulla pystytään määrittämään kokonaisia genomeja tai kohdealueita niin DNA:sta kuin RNA:sta. Projektiamme varten lähetimme laboratoriossa testaamamme DARPin-molekyylit sekvensoitavaksi, tavoitteenamme määrittää toimivat DARPinit sekä niiden mahdolliset DNA-elementit.

Alkuperäisistä data-analyysituloksistamme saimme tietoa mm. emäspareista ja niiden sekvensseistä (reads) sekä mahdollisesti tapahtuneista kontaminaatioista. Lisäksi pystyimme vahvistamaan sekä N- ja C-capien olemassaolon sekä osan DARPiniemme sisäisistä toistojaksoista! Tiedossa on siis innostavaa puuhailua datan parissa, jonka analyysituloksien odotamme valmistuvan seuraavien päivien kuluessa. Kuvasta 1 löydät pienen kurkistuksen alustaviin tuloksiimme.

The end is near!

Hello once again and we are glad for the start of the autumn season! The 2022 summer came to a close but the work has not yet finished! We have been working hard to conclude our lab tasks during September whilst making our most significant advances thus far. Initially, we thought that our lab-workload would be less when the semester began. However, surprisingly, this month has been the most productive and intense we had – which makes sense in virtue of wrapping up everything!

Last week we were able to finally accomplish one of the biggest experiments of our iGEM project - the ribosome display method from start to finish in just a couple of days! It all began with the in vitro protein synthesis and ending with the passing of fully reverse transcribed samples to the Institute for Biotechnology for sequencing at the University of Helsinki. Currently, we are waiting for the final results to arrive and with such data we plan to discover the most effective DARPin molecule that binds to our target of interest (the AIP peptide).

Indeed, we did not manage to complete everything without certain setbacks and a few do-overs, but in the end, we successfully performed every planned task and we can proudly affirm that we did this challenging method during our time in the lab!

Extra assignments that have occupied our days and weeks include the workshop for children at Heureka in collaboration with the Aboa iGEM 2022 team, the Alumni sitsit, and a presentation in the Science Basement on the 23rd of September at 14.30 at Redi Kalasatama. In addition to our important events and collaborations, we are attempting to get our wiki texts ready prior to October and provide our programming team enough time to finish the wiki webpage before the final deadline.

As you can tell already, we had a crazy summer that extended into the autumn! Nonetheless, we are incredibly happy to be on this journey together and experience all of these feelings. The thought of our wet lab work coming to a close feels odd but at the same time we are very excited to get to present our iGEM final work next month during the Grand Jamboree in Paris!

Hei taas ja ihanaa syksyä! Kesä 2022 tuli päätökseensä mutta tiimimme työ ei ole vielä loppunut! Olemme tehneet syyskuun aikana ahkerasti töitä saadaksemme tuloksia laboratoriokokeistamme ja olemmekin edistyneet tämän kuun aikana eniten koko vuoden aikana. Alunperin luulimme työmäärän vähenevän kouluvuoden alkaessa, mutta yllättäen tämä kuukausi on ollutkin produktiivisin ja intensiivisin. Ehkä tästä ei olisi tarvinnut yllättyä, kun yritämme kuitenkin tämän kuun aikana saada kaiken päätökseen.

Viimeviikolla saimme päätökseen yhden isoimmista tavoitteistamme iGEM projektissamme, suorittaen ribosomi näytön alusta loppuun vain muutamassa päivässä! Aloitimme in vitro proteiinisynteesillä ja päätimme kokeemme antamalla käänteistranskriptoidut näytteemme Bioteknologian Instituutille, jossa ne sekvensoidaan. Nyt odotamme tuloksia sekvensoinnista, sillä tulosten avulla pyrimme valitsemaan parhaan mahdollisen DARPin molekyylin joka sitoisi kohdemolekyyliämme (AIP peptidi).

Me emme toki selvinneet tänne saakka ilman muutamia takapakkeja ja uusia yrityksiä, mutta lopulta suoritimme kaikki suunnitellut vaiheet ja voimme ylpeänä sanoa, että onnistuimme suorittamaan tämän vaikean metodin labrajaksomme aikana!

Tämän lisäksi olemme edistyneet labrassa myös bioreportterimme kanssa, kun saimme vihdoin kloonattua molemmat reportterimme osat plasmidiin. Ensimmäisen osan kloonaaminen plasmidiin ja plasmidin onnistunut transformoiminen E. coliin kesti useamman viikon. Nyt bioreportterimme on vihdoin valmis ja voimme siirtyä seuraavaan vaiheeseen, jossa testaamme bioreportterimme toimintaa AIP molekyylien kanssa.

Muita lähiaikojen aktiviteetteja ovat olleet lapsille suunnatut työpajat Heurekassa Aboa iGEM 2022 tiimin kanssa, alumnisitsit ja esitelmä Science Basementin kautta 23. syyskuuta kello 14.30 Redissä Kalasatamassa. Tärkeiden tapahtumien ja yhteistöiden lisäksi pyrimme saamaan kaikki wikitekstimme valmiiksi ennen lokakuuta ja antamaan ohjelmointitiimille riittävästi aikaa viimeistellä wikisivumme ennen aivan viimeistä takarajaa.

Kuten varmaan tässä vaiheessa voi jo päätellä, meillä on ollut hurja kesä joka jatkuu vielä syksyyn! Kaikesta huolimatta olemme niin onnellisia päästessämme jakamaan tätä matkaa yhdessä ja kokemaan näitä tunteita. Labratyöskentelymme loppuminen tuntuu omituiselta, mutta samalla olemme kovin innoissamme päästessämme esittelemään lopputulostamme ensi kuussa Grand Jamboreessa Pariisissa!

Cool new DNA synthesizing machine

Hello from the lab! We are excited to get going with our DNA production now. We have done a very exciting collaboration with Codex DNA and the Finnish distributor Immuno Diagnostics Oy, where we have been given the opportunity to test out Codex DNA's new BioXpTM DNA, mRNA, and protein synthesizing machine. 

Our dry-lab team has during the first half of the summer done work on our DARPin library, and that work resulted in a list of about 50 DARPins in total. We then took 32 of these DARPin sequences for the Codex DNA synthesization process. We discussed the process and our project plan with the Codex DNA Business Development Manager of the Nordics, Johan Vänelid, Anni Kivinen who is the Product Manager at Immuno Diagnostics Oy and Paul Rainey, also Business Manager from Codex DNA. They told us about all the possibilities of the machine and we talked a lot about the possibility to also build a library with the machine or possibly directly synthesize mRNA. After discussing with them, we also met with Katharina Danielski and Andrew Jones - both Field Application Scientists at Codex DNA - to get more information about what would be the best option for us based on our goals and our budget. We concluded after considering all options that synthesizing DNA would be the best for us as we had quite a tight budget and it was more manageable to perform in our time frame. We got a lot of help from the specialists about how to work with their portal and we got to meet Anni at the CHEMBIO fare in Helsinki and also see the demo run of the machine before ordering. 

Last week the machine finally arrived to us here in Otaniemi and this week we finally got the reagents and started our run. The machine was really easy to set up and we got help from both Anni and Andrew with the setup of the real run. The machine gathered the interest of other scientists in the university building and a few others, including our PI Heli Viskari and instructor Sesilja Aranko, also came to see the run. The whole run took only about 15 h, and the DARPin fragments were ready in the morning. 

We had the opportunity to take a lot of nice footage for our promotional video and for the collaboration material that will be posted on both Codex DNA’s and Immuno Diagnostic’s platforms and in our social media channels. The following steps for the fragments are that we are going to run them on an agarose gel to see that the synthesizing worked out well, and then we are going to continue with the in vitro transcription and translation of the fragments. 

We want to thank both Codex DNA and Immuno Diagnostics Oy for all the support and help they have given us along this process, and we hope to soon have results from the ribosome display with these specific fragments.

Terkkuja labrasta! Olemme innoissamme, sillä olemme päässeet syntetisoimaan DNA:ta. Meillä on ollut erittäin innostava yhteistyö Codex DNA:n ja Suomen jälleenmyyjän Immuno Diagnostics Oy:n kanssa ja olemme päässeet kokeilemaan Codex DNA:n uutta BioXpTM 3250 DNA:ta, mRNA:ta ja proteiinia syntetisoivaa konetta.

Dry-lab tiimimme työskenteli alkukesän DARPin-kirjaston parissa tuottaen 50:n DARPinin listan. Valitsimme näistä DARPin sekvensseistä 32 Codexin syntetisointiprosessia varten. Keskustelimme prosessista ja projektimme suunnitelmasta Codex DNA:n edustajien Johan Väneldin ja Paul Raineyn sekä Immuno Diagnostic Oy:n tuotevastaavan Anni Kivisen kanssa. He kertoivat meille koneen mahdollisuuksista ja puhuimme myös mahdollisuudesta rakentaa kirjasto tai syntetisoida suoraan mRNA:ta koneen avulla. Keskusteluiden jälkeen tapasimme myös Katharina Danielskin ja Andrew Jonesin, jotka työskentelevät Codexin asiantuntijoina, saadaksemme lisää tietoa valitaksemme meille parhaan lähestymistavan tavoitteidemme ja budjettimme rajoissa. Päädyimme lopulta syntetisoimaan DNA:ta, sillä se oli ystävällisin vaihtoehto budjetillemme sekä aikarajoituksillemme. Saimme paljon apua asiantuntijoilta Codexin portaalin kanssa ja tapasimme Annin CHEMBIO-messuilla Helsingissä nähdäksemme koneen toiminnassa ennen tilausta.

Viime viikolla kone viimein saapui Otaniemeen ja tällä viikolla saimme tarvittavat reagenssit ja aloitimme ajon. Koneen valmistelu ajoa varten oli todella helppoa ja saimme paljon apua Annilta ja Andrewlta. Kone kiinnosti myös muita yliopiston tutkijoita ja tiimimme PI:ta Heli Viskaria sekä neuvonantajaa Sesilja Arankoa. Koko ajo kesti yhteensä noin 15 tuntia ja DARPin fragmentit olivat valmiina aamulla.

Meillä oli mahdollisuus ottaa samalla paljon kuvamateriaalia promovideotamme sekä yhteistyömateriaaliamme varten, joka julkaistaan Codex DNAn, Immuno Diagnosticin ja tiimimme sosiaalisen median kanavilla. Seuraavaksi ajamme syntetisoiduista fragmenteista agaroosigeelin varmistaaksemme syntetisoinnin onnistumisen, jonka jälkeen jatkamme in vitro transkriptiolla ja translaatiolla.

Haluamme kiittää Codex DNA:ta ja Immuno Diagnostic Oy:tä korvaamattomasta tuesta ja avusta, jota olemme saaneet prosessin aikana, ja toivomme saavamme pian tuloksia ribosominäytöstä näillä spesifeillä fragmenteilla.

Greetings from the Nordic Meetup!

All the iGEM Meetups are currently taking place and our team is busy travelling! But it is fun and exciting to meet different iGEM teams, share perspectives, learn about their projects and receive feedback about our project. This weekend we visited Linköping, Sweden to partake in the Nordic iGEM Conference. In addition to our team nine other nordic teams were present from Norway, Sweden, Finland and Denmark. 

The conference started on Friday with an introduction about iGEM by the Vice President of Community Dorothy Zhang. Afterwards, different talks were given by Dr. Susanne Fabre from BioArctic, Prof. Dr. Maria Lerm from Linköping University and Damon Frampton, a PhD student at Linköping University. The talks focused on neurodegenerative diseases and bioassays and treatments solving the diseases as well as on pulmonary diseases and how infections can change the host’s epigenome. The last talk focused on solving a specific ion channel specifically how KV7.1 gets activated and inhibited. All the talks were fascinating based on their methodology and experimental design. Additionally, we were able to learn a lot about start-ups and different pathways people have taken throughout their career. 

Our team was able to take a lot from these talks and we had an additional workshop focusing on biosafety and biosecurity. We discussed in detail how important dual-use can be in synthetic biology and how important biosecurity is based on the Xylencer project made by the Wageningen team in 2019. This also made us consider our project more and the things we need to take into consideration when working with synthetic biology since we are also creating a GMO for our bioreporter.

The next day was a very interesting day of the conference, because we were able to present our project in 15-minutes to the entire group. We received a lot of good questions after presenting our topic, which really made us think more and also allowed us a good exchange with the other people at the conference. One of those questions included the DARPin binding in a biofilm to AIP. The conditions might be changed (e.g. pH), which might affect the binding. We realised that we did not fully take this in consideration, yet. However, we also assumed that since QBlock is a more preventative treatment this binding constraints might not apply, but we plan to look further into that. 

The last day of the conferences was a more socialising day, which allowed us to get to know the nordic iGEMers a bit better and we were able to take back a lot from them. We learnt about their struggles during the iGEM project and could share ours. We also could share the fun and gratitude we had for being able to participate in this year’s iGEM competition. On Friday we had the wonderful opportunity to visit the Stockholm team in their office and lab facility and it was really interesting to see how other iGEM teams work. 

All in all, the Nordic iGEM Conference was a wonderful experience. We thank Linköping for organising such a fun and educational get together and cannot wait to see all the teams in Paris again!

Additionally, to the Nordic iGEM Conference we have progressed in our lab approaches. We have now transcribed and translated our DARPins in vitro meaning that we can soon progress with the affinity selection and receive more information upon the best binding DARPin. We have now also deepened our collaboration with the Dresden team and have taken a new approach into consideration to collaborate on the wet-lab side. For this we will express a DARPin for the Dresden team, which they will pass through their hydrogel to receive information about how well the DARPin will diffuse through it. This allows us to combine our treatments achieving a common goal and discuss a potential application method for our DARPin.

Matkustelu eri iGEM tapaamisiin on pitänyt tiimimme kiireisenä. On kuitenkin hauskaa ja innostavaa tavata muita iGEM tiimejä, jakaa näkökulmia, oppia heidän projekteistaan ja saada palautetta omasta projektistamme. Tänä viikonloppuna osallistuimme Pohjoismaiden väliseen iGEM konferenssiin Linköpingissä Ruotsissa. Oman tiimimme lisäksi paikalla oli yhdeksän muuta pohjoismaiden iGEM tiimiä Norjasta, Ruotsista, Suomesta ja Tanskasta. 

Konferenssi alkoi perjantaina iGEMin yhteisön varapuheenjohtajan Dorothy Zhangin ylesiluontoisella esityksellä iGEMistä. Tämän jälkeen saimme kuulla mielenkiintoisia esityksiä tohtori Susanne Fabrelta BioArcticilta, professori Maria Lermiltä Linköpingin Yliopistosta sekä Damon Framptonilta, tohtoriopiskelijalta Linköpingin Yliopistosta. Ensimmäinen esitelmä liittyi neuredegeneratiivisiin sairauksiin, bioanalyyseihin ja näiden sairauksien hoitokeinoihin. Toinen esitelmä esitteli hengitystieinfektioiden vaikutusta sairastuneen epigenomiin ja viimeinen esitelmä keskittyi tiettyjen ionikanavien aktivaatioon ja inhibitioon. Kaikki esitelmät olivat kiinnostavia etenkin metodeiltaan ja tutkimusasetelmiltaan. Lisäksi pääsimme oppimaan start upeista ja erilaisista urapoluista.

Tiimimme sai paljon ajateltavaa esitelmistä ja lisäksi osallistuimme iGEMin järjestämään bioturvallisuus työpajaan. Puhuimme yksityiskohtaisesti siitä, kuinka tärkeää on pohtia mahdollisia väärinkäyttötilanteita synteettisessä biologiassa ja kuinka tärkeää bioturvallisuus on. Käytimme esimerkkinä Xylencer projektia Wageningen 2019 iGEM tiimiltä. Työpaja sai meidät pohtimaan bioturvallisuutta myös oman projektimme kohdalla, etenkin geneettisesti muunnellun bioreportterimme kanssa.

Seuraava päivä oli kovin kiinnostava, koska pääsimme esittelemään oman projektimme 15 minuutissa koko konferenssille. Saimme paljon hyviä kysymyksiä jotka saivat meidät pohtimaan uusia puolia projektistamme ja pääsimme samalla keskustelemaan muiden ihmisten kanssa mielenkiintoisista aiheista. Olemme pohtineet myöhemmin etenkin kysymystä, joka liittyi DARPinien sitoutumiskykyyn eri pH olosuhteissa. Biofilmin ympäristö on todennäköisesti erilainen, jolloin on mahdollista että hyvin AIP:ta sitova DARPin ei enää biofilmissä pystykään sitoutumaan AIP:hen. Emme olleet aiemmin pohtineet tätä mahdollisuutta. Oletamme kuitenkin, että QBlock olisi enemmänkin ehkäisevä hoitokeino, jolloin tämä ei olisi meidän kohdallamme ongelma, mutta aiomme silti tutkia aihetta enemmän.

Konferenssin viimeinen päivä mahdollisti muiden tiimien jäseniin tutustumisen erilaisten aktiviteettien merkeissä. Päivän aikana pääsimme keskustelemaan muiden tiimien kanssa ja jakamaan yhteisiä ongelmia projektiemme aikana. Lisäksi pystyimme jakamaan innostuksen ja kiitollisuuden, jota kaikki tiimiläiset tuntevat, kun pääsevät osaksi iGEM yhteisöä. Perjantaina pääsimme myös vierailemaan Tukholman iGEM-tiimin tiloissa, oli mielenkiintoista nähdä toisen tiimin työskentelytapoja.

Kaiken kaikkian, pohjoismaiden iGEM konferenssi oli mahtava kokemus. Kiitos Linköpingin iGEM tiimille, jotka järjestivät hauskan ja opettavaisen viikonlopun. Emme malta odottaa Pariisia, missä pääsemme tapaamaan tiimit uudestaan!

Konferenssin lisäksi olemme edenneet laboratorion puolella. Olemme tehneet in vitro transkription ja translaation DARPineillemme ja voimme pian jatkaa affiniteetin perusteella tehtävään valintaan. Olemme myös syventäneet yhteistyötä Dresdenin iGEM tiimin kanssa ja lisäämme nyt myös laboratorion puolella tehtävän osuuden yhteistyöhömme. Ilmennämme yhden DARPinin Dresdenin tiimille ja he selvittävät, miten DARPin läpäisisi heidän käyttämän hydrogeelin. Näin voisimme yhdistää hoitomme yhdeksi ja vahvistaa mahdollisen annostelukeinon DARPineillemme.

July Update: Making Headway!

We’ve been working full-time on our iGEM project for almost a month now, and have recently taken our first steps in the wet lab. 

On this note, we have begun transforming our E.Coli to carry a GFP gene. We are now expanding the colony and extracted and purified the protein to use it later in our DARPin selection. The first DARPin that we will affinity select will be targeted against GFP, so that we can try out the principle of ribosome display, which is the method that we will be utilising for the affinity selection of DARPins. Relating to wetlab work, we have completed the necessary Safety Form for iGEM, in which we detailed the measures we will take to ensure minimum risks during our experiments. On 22nd June, several members of the wetlab team gathered at the Biocentre, Viikki Campus of the University of Helsinki to better understand the protocol for ribosome display

Aside from this, we’ve made great progress on the collaboration front. We have connected with TU Dresden, who are also focusing on chronic wound healing and who are set to be our main research partner team. We intend to join forces on the dry lab side of our projects, working together on the computational modelling of how DARPins pass through the biofilm matrix. This will provide an extension to our original goal of modelling the DARPin-AIP docking. Also, as TU Dresden aims to heal chronic wounds through phage and growth factor application, it could be a promising therapy in combination with our more preventive solution. For example, AIPs are first blocked by our DARPins, allowing more effective treatment with phages and growth factors down the line. If time allows, we hope to work together on a suitable biomaterial for applying both our DARPins and Dresden’s molecules to the wound site. 

Next, we have furthered our human practices. We published the first episode of our podcast for Season 2, contributed to the Patras, Greece team’s synbio children’s comic, and will work together with the Turku and Latvia teams on the bioethics of GMO. Importantly, we had a great meeting with Esko Kankuri, a regenerative medicine researcher from the University of Helsinki, and four clinical staff members from the Wound Centre at Helsinki University Hospital: Dr. Heli Lagus, Dr. Milla Kallio, and nurses Minna Hellgren and Maria Honkala. We took the opportunity to ask about the day-to-day experience of treating wounds and the biggest challenges in identifying a diagnosis and the correct line of treatment to take. During this discussion, we found out that most wound patients have multiple disease aetiologies - such as diabetes, sedentary lifestyle and other causes of poor circulation - that all accumulate to chronify a wound. This makes it tough to treat each cause in unison, requiring combined treatment both at the hospital and at home by the patients. We also learned that patient motivation to self-treat can be low, and therefore any solution that simplifies the process is welcomed. We were glad to know that the clinical staff found our project promising for reducing these problems. 

Finally, we have made headway in terms of fundraising as well as upcoming meetups and presentation sessions. We have submitted a detailed application to receive the iGEM Impact Grant and are building our poster for the European iGEM meeting in Hamburg, Germany, between 1st and 3rd July. Additionally, we have booked our transportation to Linköping, Sweden for the Nordic Conference in early August. We look forward to meeting other teams, learning about many different iGEM projects this year, and getting further with our own labwork.

Olemme työskennelleet iGEM projektimme parissa nyt noin kuukauden ajan täysipäiväisesti ja olemme vihdoin edistyneet myös labran puolella.

Olemme transformoineet E. Colin kantamaan GFP geeniä. Kasvatuksen jälkeen eristämme ja puhdistamme GFP-proteiinin, jota käytämme myöhemmin oikean DARPinin valitsemiseen. Ensimmäinen affiniteetin perusteella valittu DARPinimme tulee olemaan GFP:tä sitova DARPin. Näin pystymme harjoittelemaan ribosominäytön käytäntöä, mitä tulemme käyttämään myöhemmin valitsemaan oikeat DARPinit. 22. kesäkuuta osa labratiimistämme kokoontui Helsingin yliopiston Viikin kampuksella saadakseen paremman ymmärryksen ribosominäytön vaiheista. Labratyöhön liittyen olemme myös täyttäneet iGEMin vaatiman turvallisuuslomakkeen, jossa kerroimme yksityiskohtaisesti tavoista, joilla aiomme minimoida työmme aikana ilmenevät riskit.

Tämän lisäksi olemme päässeet paljon eteenpäin yhteistyö puolella. Olemme olleet yhteydessä TU Dresden -tiimin kanssa, sillä heidän projekti liittyy myös kroonisten haavojen hoitoon ja he tulevat todennäköisesti olemaan tiimimme ensisijainen tutkimukseen liittyvä yhteistyötiimi. Suunnittelimme yhdistävämme voimamme etenkin projektiemme kuivan labran (“dry lab”) puolella mallintaen tietokoneella DARPinien kulkua biofilmin matriksin läpi. Tämä lisäisi projektiimme uuden ulottuvuuden alkuperäiseen suunnitelmaamme, jossa aioimme mallintaa DARPinin sitoutumista AIP:hen. TU Dresden pyrkii löytämään kroonisiin haavoihin parannuskeinon faagien ja kasvutekijöiden avulla. Tämä yhdistettynä meidän enemmän ehkäisevään hoitokeinoon olisi myös mielenkiintoinen ja lupaava hoitovaihtoehto. Esimerkiksi, AIP:t blokataan ensin käyttäen valitsemiamme DARPineita, mikä mahdollistaisi tehokkaamman hoidon faagien ja kasvutekijöiden avulla. Ajan salliessa toivomme pääsevämme myös kehittelemään yhdessä sopivaa biomateriaalia, jonka avulla sekä DARPinimme, että Dresdenin molekyylit saataisiin tuotua haavan alueelle.

Olemme myös edistyneet “human practices” puolella. Ensimmäinen podcast-jaksomme on julkaistu, käynnistäen Aalto-Helsinki podcastin toisen kauden. Lisäksi olemme tarjonneet käännöksen Kreikan Patras-tiimin lasten sarjakuvaan ja tulemme tekemään yhteistyötä Turun ja Latvian tiimien kanssa etenkin liittyen GMO:hon ja bioetiikkaan. Olemme tavanneet myös paljon asiantuntijoita: Esko Kankuri, regeneratiivisen lääketieteen tutkija Helsingin Yliopistosta, antoi meille paljon arvokasta palautetta ja pohdiskeltavaa projektiimme liittyen. Tapasimme myös HUS:in haavakeskuksen työntekijöitä, jotka kohtaavat päivittäin erilaisia haavoja, myös kroonisia. Lääkärit Heli Lagus ja Milla Kallio sekä hoitajat Minna Hellgren ja Maria Honkala kertoivat 

Meillä oli myös tärkeä tapaaminen Esko Kankurin, Helsingin Yliopiston regeneratiivisen lääketieteen tutkijan, sekä neljän kliinikon HUSin haavaklinikalta kanssa.

The time has finally come to release the name of our project and the concept behind it! We are proud to introduce: Q Block! A new way to help to prevent and help chronic wounds.

How did we end up here? During our ideation, we had different ideas, and among them the topic of chronic wounds came up. When we did more research on them, we found out that chronic wounds are especially problematic with diabetes patients. Chronic wound means that the healing process of a wound is significantly slowed down  And now, here we are. 

So, why diabetes patients? There are over 450 000 patients diagnosed with diabetes in Finland and when studied also outside of Finland, diabetes is the ninth leading cause of death according to WHO. Diabetes patients are prone to chronic wounds especially in the lower limbs, since they go easily undetected and therefore poorly treated. Due to lower blood flow, the tissues might suffer from hypoxia which slows the healing of a wound even more.

When a wound turns into a chronic wound, it gets inflamed and easily infected. When infected, bacteria can gather at the wound and form a biofilm. Biofilm is a community of bacteria adhered to a surface and to each other. The bacteria produce a polysaccharide matrix around themselves, which acts as a physical barrier between the bacteria and the body’s own immune response. That way the immune cells cant reach the bacteria and the biofilm keeps growing. Additionally, the matrix makes the biofilm immune to many treatments, such as antibiotics.

The bacteria that form a biofilm use a specific signalling pathway called Quorum sensing. There the bacteria produce a molecule that regulates gene expression that enables the formation of the biofilm. For gram positive bacteria this system uses AIP molecules, which stands for autoinducing peptide. And here is where we come into the picture. 

We are planning on producing a small protein called a DARPin. A DARPin is an artificial antibody that can bind specifically and with high affinity to proteins. They are very small compared to regular antibodies and should be able to penetrate the polysaccharide matrix. 

Our DARPin is going to bind straight to the AIP molecule and prevent its binding to the receptor. That way it would then prevent or at least lessen the proliferation of the biofilm.

If we are able to produce a DARPin that can bind to the AIP and prevent it from binding to its receptor, we could create a new treatment for chronic wounds that could improve the quality of life of many people globally. In addition to diabetes patients, other people can also suffer from these complications. We are hoping that in the future we could also provide relief to people suffering from for example war wounds.

On vihdoin tullut aika julkaista projektimme nimi ja idea! Ylpeänä esittelemme: Q Block! Uusi tapa ehkäistä ja hoitaa kroonisia haavoja. 

Miten me sitten päädyimme tähän? Ideointivaiheessa pyörittelimme erilaisia aiheita ja niiden joukossa nousi ajatus kroonisista haavoista. Tutkiessamme aihetta tarkemmin, huomasimme, että krooniset haavat ovat erityisen ongelmallisia diabetespotilaiden keskuudessa. Haavan kroonisuus tarkoittaa, että haavan parantumisprosessi on merkittävästi hidastunut. Päätimme siis yrittää löytää ratkaisun tähän ongelmaan joten tässä nyt ollaan. 

Miksi sitten koimme aiheen merkittävänä? Pelkästään Suomessa on yli 450 000 diagnosoitua diabetestapausta vuosittain ja maailmanlaajuisesti se on WHO:n mukaan yhdeksänneksi yleisin kuolinsyy. Diabetespotilaat ovat erityisen alttiita kroonisille haavoille, etenkin alaraajoissa, sillä ne jäävät helposti huomaamatta ja siksi varsin vähälle hoidolle. Heikentyneen verenkierron takia kudokset saattavat kärsiä hapenpuutteesta, joka hidastaa haavojen paranemista entisestään. 

Haavan kroonistuessa se tulehtuu ja se saa helposti tartunnan. Tällöin bakteereja kerääntyy haavaan muodostaen biofilmin. Biofilmi on bakteeriyhteisö, jossa bakteerit ovat on kiinnittyneet haavan pintaan sekä toisiinsa. Bakteerit muodostavat ympärilleen polysakkaridimatriisin, joka toimii fyysisenä esteenä bakteerien ja kehon oman immuunisysteemin välillä. Tällöin immuunisolut eivät pääse bakteerien luokse ja biofilmi jatkaa kasvamistaan. Lisäksi matriisi tekee biofilmin immuuniksi monille hoidoille, kuten antibioteille. 

Biofilmiä muodostavat bakteerit viestivät toisilleen ryhmäviestintää käyttäen. Bakteerit muodostavat molekyylejä, jotka säätelevät biofilmiä muodostavan geenin ilmentymistä. Grampositiiviset bakteerit käyttävät tähän AIP nimistä molekyyliä, joka tarkoittaa autoindusioivaa peptidiä. Tässä kohtaa me astumme mukaan kuvaan.

Suunnitelmamme on muodostaa pieni proteiini nimeltä DARPin. Se on keinotekoinen vasta-aine, joka voi sitoutua spesifisesti ja suurella affiniteetilla proteiineihin. Ne ovat erittäin pienikokoisia verrattuna tavallisiin vasta-aineisiin joten niiden pitäisi pystyä läpäisemään polysakkaridimatriisi. 

Meidän DARPin tulee sitoutumaan suoraan AIP molekyyliin ja näin estää AIP:n sitoutumisen reseptoriin. Näin ollen se estäisi tai ainakin vähentäisi biofilmin leviämistä. 

Jos onnistumme tuottamaan molekyylin, joka sitoutuisi AIP:hen ja estäisi sitä sitoutumasta reseptoriin, voisimme kehittää uuden hoitotavan kroonisille haavoille, joka voisi maailmanlaajuisesti parantaa lukuisten ihmisten elämänlaatua. Diabetespotilaiden lisäksi myös monet muut ihmiset kärsivät vastaavista komplikaatioista. Toivomme pystyvämme tulevaisuudessa tarjoamaan helpostusta myös esimerkiksi sodassa haavoittuneille ihmisille.
