Personally I don't tag characters/ships if they're briefly mentioned. Too often have I been disappointed by the ship/character I want being a two line mention. Until Ao3 has a main character/main ship...
Yeah, I suspect that feature is pretty far out. So much coding, so little time.
Otoh, if you want, you can tag mentioned ships in the freeforms, like “mentioned X/Y” or “implied Y/Z” or “background X/Y/Z”. That way, people who will open anything that even mentions that ship can still find your work if they look, but folks who just want it as a major part of the work won’t find it.
But really, this is a minor issue beside the larger one of harassment.
