A redone pic of an old eye test for when I was first working out my Mega Man Ruby Spears AU/Sequel (as it took place in Season 3 and beyond).
I definitely plan to tell more, as it's a passion project of mine, but for now, what I can say is that it combines elements of the cartoon, games, manga, and comics. Each of these sets of eyes belongs to some of the more prominent characters.

Hi yes hello I bring a theory for the goofy mega Man series from the 90s. So let me explain-
Everyone remembers the first episode right, where it just introduces everyone? Well we remember how wily got cutman, gutsman, and Iceman into his army.
This reprogramming ray that looks like you can scan a bar code on an item in a grocery store. Now let me explain because this is a key feature in this.
I would have guessed that Wily had shot this ray to every robot he has built, but what if every time the show passes, their reprogramming slowly goes away, and that's why we don't see some bots anymore except for their first or second appearance? He starts to loose control of them.
Sure his bots may be incompetent, but he's the only one who has control of them.
A good example of this situation would be ice man
You may be wondering "how is he a good example, didn't he get shot with it first like the other two?" If he was the first ones to get shot, then why didn't he show up more like gutsman and cutman? When it comes season one, episode 10 of Mega Man, wily was mostly giving the plan to air man when it was supposed to be ice to do it. Saying that is was "unfair that this fan face to do it" but did wily really care about it? No he only cared that his robots were at least being apart of his plan to destroy the world. Later in the episode it does seem like everything is normal, ice still goes along with wily plan, until lights plan with ice man was a success, wily had lost his control of ice. And since wily had lost this battle, we never got to see ice again, since he was practically fooled by both wily and light, and lost control of ice.
We can also see this in Season 2, episode 8. (I don't have a good image from it so here's a scene from the episode-)
When Wily wanted to get the moon out of orbit, just so he could create chaos and he could rebuild the whole world. Instead of his robots cheering him on, they were hesitant to speak back to him, and calling him crazy by his original members of his army. He had lost control of his robots, but why don't they just leave. I would think they wouldn't know what to do outside of being in the army of Dr. Wily. Cut and Guts forgot what their original job was because they were shut down when light was explaining to mega what they were, and they had been reprogrammed to only be in wily's army, and nothing else.
To others they would have guessed on what they could do, and just went on the doing that.
His reprogramming couldn't last long, and from how long his reprogramming ray was, it wouldn't even effect them at all.
In the end, he's gonna end up losing all of his army somehow, it just takes time for his control to he lost on them.
