first things first: sorry that I waited with answering this for so long, planned to do it but got lost in other stuff ;w;
secondly: I might turn this into a fanfic someday, but I'm not promising anything
thirdly: I sprinkled some personal headcanons about the mutation here and there (they're adressed later) and please don't ask me how or why is Perky even alive there. She just is xdd

Marlene and Perky for sure wouldn’t know about all of the shit with Dave but they’d know that all of the penguins were kidnapped and that some random scientist was going to so bring them to the Manhattan.
Marlene, probably from all of her time spent with Skipper, was 100% sure that there was something weird about that man and the whole situation. Perky agreed with her but she also insisted on going bc they both missed their penguins. And, knowing how they were prone into getting into weird situations, they probably would be there.
So they went there, hid in the bushes and watched from there as Dave was having his “speech” and how his base opened and revealed penguins.
Seeing weirdly green and mutated penguins run from Dave’s base was horrifying and disturbing for both of them, but they had mission - to find her friends.
They separated to have it easier, however tbh it was kinda stupid to do so. Anyway.
Perky was running around for a bit and spotted Rico in the crowd. She knew instantly that it was him. And she ran after him, hoping that seeing her would make him stop and maybe answer her some questions. She managed to run up to him and started speaking to him and trying to talk through all madness that was happening in his mind (I hc that in their case, mutation made them partly(?) lose themselves in guild over their youngest brother so it had to be him).
Rico actually calmed a bit by seeing her, but it won’t bring him back to himself bc it had to be Private. So they stayed like this for a while. He even let her touch him and that helped him calm down even more. Maybe even he’d let her hug him? Maybe :b
Yet in the end, he ran/flew away from her to cause trouble.
In Marlene’s case, her searching was more cautious (at least more than Perky's was), but she had also managed to spot Skipper quite easily. The whole situation was a disturbing reminder of her wild side so she tried to approach him as calmly and in as friendly manner as she could to not scare him off or make him attack her.
She managed to do it in some quieter part of that square which was a really good thing. Seeing him like this closer pained her, but it was him not recognising her again that devastated her the most.
Pushing through her various emotions about that, she tried to talk to him and maybe bring him back by this, but it hasn’t achieved anything. Well, besides making him partly interested in her presence.
So she tried to think of what penguins did to her wild side to calm her down. Skipper told her after the breakout that playing her a spanish guitar managed to calm her down once.
With that knowledge and nothing to lose, she tried humming some song/melody that she knew he liked. And it did actually work.
However, to also keep up with canon, something would scare him from Marlene and he’d also run off. Then Marl and Perky would meet again and then with Private who had told them to hide and that he’d try to explain everything to them later.
Let’s jump a bit later in the movie - after Private’s sacrifice for the penguins. They watched how the cutiefying blast went off, making them feel complete serenity and calmness for a couple seconds. After coming back to their senses, they’d try to get to them once again. Yet, seeing from further distance how Private transformed into “stone egg” stopped them completely. They haven’t really seen how he broke out of this but they heard everything from the background.
However, after Dave got trapped in a snow globe and everything is settled, they both ran to their beloved maniacs to hug them - with Perky getting swung a bit in the air as Rico caught her and kissing him for all the time he was away, and Marlene completely knocking Skipper to the ground with the sheer force of her hug.
Rico and Skipper wouldn’t really remember them approaching earlier, but they’d remember and know that something made them feel more calm for a while during the storm in their minds from getting mutated by Dave =w=
So, Eva, like Marlene, would be devastated from seeing Kowalski like this. However, for completely different reasons. She’d feel that she failed as a strategist of her team. She’d also feel guilty that the North Wind didn’t stop Dave in time. And that she wasn’t smart enough to stop her team from getting captured. And that she, like her team, turned her back to Private, when he needed their help the most. This also made her realise that she actually liked that quirky penguin scientist and maybe wanted to try her luck with him.
+ I wanted to think on Eva separately, bc she’s already present in the movie so I’m going to focus more on her emotional reaction to everything (and Kowalski getting mutated):
