OMG OK JDHBFSN!! This is going to be super rambly, forgive me lol.

so after shepard dies on the sr-1 before me2. you find out she's still alive!! everyone is happy.

BUT THEN! (i feel like this would be best told through time lapses)

You figure out that this Shepard, who calls herself Moriah (*dies* again because her name means god is my teacher and she is the pro-clone and i pulled it out of my ass), was placed in when Shepard died. But she can replicate her perfectly. Knows all of her mannerisms, her secrets. even figures out how to manipulate kaidan to believe in their relationship. even though it would have been easier to just break it off, she takes pleasure in taking back everything she believes should have been hers in the first place

the actual shepard wakes up on lazarus station as usual. coming face to face with miranda, jacob and someone who looks exactly like her. she figures out the cloning then (the scientist clone, Sumati, saw herself on tv after the reaper attack and tried to get to the bottom of it. ended up helping bring shepard back because they clearly have the same DNA and she believes this Shepard can save the world.)

shepard gets upset because she assumes it was cerberus that created the clones. coming to find out it was actually an alliance project, run by the same people responsible for jump zero. they wanted to create the perfect biotic for the alliance to stand against the aliens. bb!shepard's DNA was taken by her father, an admiral who worked for the alliance on the experiment but was a cerb double agent. which is why shepard was kept in seclusion pretty much all of her life, lest someone recognize her. papa shepard finds a way to falsify documents and get shepard into the alliance before pro clone and after that ends up dead. 

shepard never knew what happened. :( they made it look like an accident. 

so moriah has been lying in wait for years while the alliance tries to figure out a way to put someone they control in shepard's place. she was becoming too noteworthy to just kill off. 

also moriah is sick and the alliance has been kidnapping the other clones from the experiment to harvest their dna to save her. 

i'm still thinking of more lol. it sucks that the alliance thought they got the good one when in actuality it was cerberus who got her. now the alliance is trying to kill shepard because their secrets are finally coming to light. also, people are looking for these lost women. the alliance's mistake was thinking they wouldn't be missed.
