You follow SHIELD, but do you know what they are capable of? The horrors they inflict in the name of "Freedom"? They tell you, and you help them in keeping the truth. Both you and Agent Coulson.
Did she know what they were capable of? Somewhat. She'd seen both the good and the bad from S.H.I.E.L.D.
Was her agency perfect? Hell, no, of course not. No agency was. Still, she did believe she could do some good, and the only way she could try to change things, she believed, was from within.
It wasn't the accusation about S.H.I.E.L.D. that caught her ire.
...It was the implied insult to her mentor.
"Agent Coulson is a good man."
Because even when she didn't have faith in S.H.I.E.L.D, she had faith in him.

Amelia wished she could say she didn’t cry when she found out her beloved mentor wasn’t dead, but that would be a lie.
She couldn’t speak as she began sobbing, and she hugged him tightly, still shocked but happy to see Coulson again.

It was curiousity mixed with concern that had her reaching out, fingers lightly tracing the scar on Coulson’s arm. Rachel was so fixed on his arm, the near seamless way the bionic part was attached to his actual flesh and blood arm that she barely realised she might have crossed a few lines in her actions. Then Coulson spoke, and Ray snatched her hand back quickly, eyes flying up to meet his gaze, cheeks turning red. “I don’t - Palmer Tech hasn’t really done much work with bionics yet.” A pause, and then she blurted, “I’m sorry.”
