For me POI has two endings, first the beginning of 5x10 with Finch talking to the machine in the diner, in which he asks his friends to survive, from that moment the machine does a simulation and from then on it is a simulation, you know if it were like that it would have been very interesting, because we could imagine any ending for them, Samaritan was a great opponent because he didn't have a "family" to take care of, the machine didn't win against him because it wanted its family to survive, that's why in this "simulation" it lost. The second ending was that the machine faked Root's death, it did this because first Root would be too injured to go into battle, and if everyone knew they would have to protect her there in the middle of a war, and so it found a way to fake her death, and use that for Harold to react, and it was using Root's voice so that Harold wouldn't suspect, and in fact before Reese dies the machine tells him this, in that months later the machine is in full swing with Root at the table instructing Shaw and Fusco with the numbers and new threats that will come.

Root Is Alive

Even if the writers had planned for Root to be really dead, we need Root alive for a spinoff. Let’s go offscreen and speculate about what could have happened that the writers have not thought about. So here is how I would want it…

THE MACHINE FAKED ROOT’S DEATH: 1. We saw that the Machine can lie. She lied to Finch about what Reese did in the finale. She could easily organize such a plan as faking Root’s death .

2. Root’s death was what triggered Harold to end things once and for all drastically and the Machine knows that. She knows them better than anyone. She knows Root is probably the only one on the team that would have gone along with this plan and that her death specifically was what was needed to provoke Finch.

3. The Machine was also very insisting about Root’s death when Finch was hesitating about his plan in 5x11 making him even more heartbroken. Also taking her voice to pain him even more.

4. When Root got shot the Machine could have easily told her where to place herself to get injured but not die, to fake it. Team Machine has saved countless of people including a few doctors and as we have seen in episode 5x11, a few old numbers are working for the Machine it would have been easy to put them on this case.

5. The body in the morgue could easily have been picked by an all seeing God and surgically modified to look like Root or we know they are several drugs that can fake death. The fact that Fusco was the one identify the body makes it easier to think he would think it is Root because he is the one who knows her the least.

I like to think that after her recovery Root would come back to Shaw and introduce some old friends from her past and that helped her with her recovery. We had one flashback of her and that is not enough.
