perhaps it could be considered reaching, but i like to think the general consensus regarding prometheus right now is that he definitely has his own goals and personal reasons for working under chronos. their views only align in that they don't want the gods to rule over mortals anymore. prometheus' goes further: he doesn't think titans should rule over them either. and so when it comes to melinoe, i think he's definitely waiting on her for something. i can't think of any other reason on why he's so insistent with proving to her that the gods are backwards beings and that a world that continues to exist under their rule is doomed. what i think i'm trying to say is that whatever plans he has depends on melinoe breaking out of her black and white mindset. by that logic, whatever he's fighting for might very well coincide with what the witches are planning, too. hecate and the silver sisters are a whole other ordeal. just like prometheus, they've sided with the gods but i don't think they necessarily share the same goal. there's something more that hasn't been revealed to us yet. tl;dr prometheus' plans require melinoe to recognize the gods as obtuse and unfit for ruling. he needs her for something. or the other way around. he's helping her because she's the only one that can bring about the future he desires... rambling again...
