But Valari knowing put in danger the mission. The whole situation. His family. Cara. John. Everyone he cared about could be in danger just because she found out about him.

"Valari, please. don't. Don't tell anything to Jedikiah or the Founder. Please." But she wouldn't listen. She was at a step of losing her powers, and her life. For the trainees being better than she was. And it only happened because Stephen had contacts.No, she wasn't going to step back. She shoot the bullet. Stephen froze time.

And with the free hand he moved the bullet towards her chest. As death wasn't happening he teleported into the lair, where he blackedout instantly, as she died.
