Instead of squishing the spider who bit him, Miles show it to his uncle. Somewhere along the story, he begins to interning at alchemax with the spider has his partner/pet. (Maybe he also has a connection to the spider like Peni does with hers) Your choice if Spider-Man live or not and if he succeed at stopping the collider, stopping kingpin or not.
Let’s take the ideology Miguel has « it’s better to sacrifice one person instead of millions » and let expand it. Following his logic; it would be better to sacrifice one world to save a billions more. So what if instead of getting all the anomalies back in their own world, he just throw them all in the world of the « first anomaly » (the one of Miles) as if it was a big trash can.
What if the spider glitched when it bit Miles. Would it transfer it glitchiness to Miles too? Making him be in pain and glitching? Or maybe « glitching » abilities?

First movie: When Miles saw the multiverse, he didn’t just saw it; some innate knowledge came with it and maybe he also saw the spider that made it and got a connection with it. Miles saw the multiverse so deeply that it got ingrained in his retinas, deep inside, he’s no longer completely human. He no longer see the sky when he look up, he only ever see the multiverse (no he’s not blind just the sky for him is different than how the others see it). So when Miguel started travelling it, Miles saw the red lines that came with it. (Maybe a little of a Cryptid!Miles vide?)
What if Jefferson died when alchemax collapsed. What if he was the one to find the body. In honour of his dad, he find the way to be a legal hero and maybe in the honour of his uncle he could have hidden claws, a voice changer and in Spider-Man honour, the web-shooters. Miles only has his mother left, so would he be protective of her? He’ll at least be closer to know, doing good in school (because he does his hero work legally), acing Spanish. Since he would care more about her being alone, he wouldn’t be interested to go farther away (like going to a university out of town), he wouldn’t join Gwen dimension hopping.
What if Miles slowly lose his powers after a while (because his powers came from a spider out of his dimension, kind of like a reverse of the glitch the other spiders had). So when Gwen come back to his world, there’s no Spider-Man. Tho Miles clearly have some kind of premonition power from way before he had any spider powers, his No expectations art look way too much like the Spot upgraded form.
