It's the responsibility of the Father to make sure His children do not stray… and to get rid of them if they do. Very Ancient Testament-like. Very Genesis-like: there is the Flood, then there is Sodom and Gomorrah.

It's about purification: you have to get rid of the corruption (even a suspicion of it), to cut and tear it away, so the good will grow and thrive.

Interestingly enough, this motif appears in the same episode as Cas, in season 6, with Lot's Salt as a weapon from Heaven (6x03). Cas refers to this episode more forwardly in 6x20: "I remember Cain and Abel…David and Goliath… Sodom and Gomorrah."
I think it would’ve been a lot of fun if Cain had had a one on one with Sam and Dean but made it specifically clear that Dean was his blood lineage meanwhile whichever fondness he might have for Sam can be attributed to Sam being from Abel’s lineage.
Not because of blood but because of their sins (aka Sam “talking to the Devil” Winchester & Dean “his brother’s keeper” Winchester)
