During the events of Inquisition ( and, admittedly, the final act of DA2 ) Anders is dying. Despite how he insists upon Justice's existence being that of a spirit and his hatred of demons, Justice has been a demon of vengeance before Anders even met Hawke, tainted by his own emotions and thoughts. Like demons, Vengeance is feeding off of him ( unintentionally, as even Vengeance still believes himself to be a spirit of Justice ) and wearing on his conscious/body. As time goes on he is getting worse, forcing Anders to overwork himself and Anders no longer has the willpower to fight against Vengeance's will come Act 3 of DA2, accepting Vengeance's thoughts and will as his own with a body and mind too weary for protest. While he still believes in the plight of mages and very much wishes to assist, and would still be doing so without Vengeance present; Vengeance merely has pushed him to extremes, unable to understand the concept of mercy and methods falling to the extreme.
If he is allowed to live, he is living on limited time, consciousness being eaten away more and more as time goes on and the strain on his body from housing his demon ( along with the events of Kirkwall + a forced nomadic life. stress in general ) will lead to one of a small number of possibilities, all of which would take place within a handful of years following Inquisition.
One, Justice will replace Anders as the dominant consciousness, essentially replacing anders as a whole, forcing him out and taking over his body. Two, the strain on Anders' body will kill him within a few years time which lead simply to him dying, or Justice will take over his corpse. Either way, Anders is aware that he is being killed slowly, and displays signs of heavy fatigue and a very distance nature during the events of Inquisition, strength in all areas dwindling.
