What she means: for a Pokémon to be able to use a sync move it implies that the Pokémon trusts it’s trainer and they share some sort of special bond (hence why Lear couldn’t use sync moves for a long time). Giovanni can use sync moves with his Mewtwo, which means that by definition it must trust him. For a Pokémon to trust you, you have to treat it with kindness and love, and Mewtwo is a notoriously hard Pokémon to gain the trust of. Which means that Giovanni likely treats his Mewtwo really, really well which directly goes against his whole “Pokémon are only tools and friendship is stupid” persona that Pokemon is trying to push on him. Maybe he does view Pokemon as tools, but that doesn’t necessarily mean he treats them badly, as evidenced by his bond with Mewtwo. Besides, for a tool to continue to serve its function, you have to take good care of it to ensure it doesn’t break.
