Lance, the mad scientist of this reality, figured out how to revert the world to normal and gave a flash drive containing the program that could be used in Bill’s reality-altering machine to Green, hoping that he could keep it safe
When Camilla/Alice reached Green, he refused to give it to her
If the world reverted back to normal, he wouldn’t have met all his pokémon friends—the idea of losing Kingdra in particular filled him with sadness
He said Bill had told him that Alice, Bill’s daughter, would be dead in the real world if she reverted everything
She wanted to do it anyway
[The idea of Green being in love with Alice is super cheezy but would give him stronger motivation to try to stop her, if that floats your boat]
They battle for the flash drive, and Alice wins
Green runs off with the flash drive anyway but Slaking stops him
She takes the flash drive to Bill’s house in Cerulean city to end everything once and for all, but Bill escaped into the future with his time machine
She says goodbye to all her pokémon (including the ones in the PC, which she can access now that the voices have left) and executes the program
[If you don’t want such a sad ending, Ariados and Charizard promise to use their god powers to save her life in the real world so that she never died—but Bill, having escaped into the future, doesn’t know this and continues to wreak havoc in randomized HG/SS in order to bring her back]
The trainer who traded us his mew for a nidoran was a monk who followed the Holy Fossils. They told him of A's quest (whatever it is in your headcanon--for me, it's to revert the world to normal), explaining how Mew would prove integral to its completion, showed him where to find Mew, helped him catch it, and instructed him on where to find A. The trade was actually just a minimal "suggested donation", since this monk didn't think it right to accept payment from Alice for following the Fossils' instructions--but he didn't explain this very well, making it seem like we needed to give him a nidoran for Mew.
So he's not stupid, he's a pious follower of Helix, Dome, Amber, and the rest, doing their will.
Dome visited Bill asking him to help it get revenge on the Voices for embracing Helix
It told him about Twitch possession (I didn't come up with the name) and how it could be used to recreate the universe however he wants
Bill wants to recreate a world where his daughter Alice is still alive, so he agrees to help Dome get some of Red's pokémon released so he can study them
After studying Abby, Jay Leno, etc. he realizes he needs to examine the possessed person as well as his pokémon, but Red disappears after becoming the Champion and Bill's research stalls
He finds signs of Twitch possession on Admiral and goes to Johto to meet AJ
AJ needs to be possessed longer to be useful for Bill's research, so Bill gives him an Eevee hoping it'll cause more pokémon to be released (so he can study them) and waits for AJ to mature
He waits too long--when he goes to the Pokémon League to meet with AJ, AJ has already gone to Mt. Silver to fight Red
When he gets to Red's cave, they're both gone
Lanette sends him Torchic to examine for Twitch possession, and he confirms that there's another Twitch possessed trainer out there
He needs to travel to Hoenn, but he's worried about the trainer disappearing after beating the E4, so he boosts some of the E4's pokémon (like Shiftry and Milotic) without them knowing so she'll have a harder time winning
He arrives just a little too late, but there's enough residual Twitch possession radiation from the hundreds of battles fought that he can guess at the right parameters for his universe altering machine, and he runs it right away
The fossils speak to A and tell her that her consciousness is going to be sort of reincarnated into Bill's daughter in his new universe so she can set it right
She goes along with it so she can retrieve Zexy from Bill's lab
Bill's plan worked in that Alice is alive now, but the world is messed up and loads of pokémon are distorted and deformed
He starts working on setting it right on a pokémon by pokémon basis
Alice reaches him and after a brief exchange just coldly says "Don't call me 'Alice'. I go by 'A' now."
I end it there for dramatic effect

Thoughts on TPP: The Fall of a Dictator. An Explanation
Explanation
So, could the creation of the Twitch Plays Pokémon be similar to over throwing a dictatorship?
Okay, stay with me here. In my lost blog I said about how when you play through Pokémon normally there is one mind controlling all the actions of the characters within the game. Whether it's the programmer controlling the NPCs or the player dictating in the movements and action of the main character, there is one person calling the shots.
The word 'Dictator' means some who 'behaves in autocratic way'
The word autocratic refers to a ruler with absolute power; power over the state, economy, politics, religion, the people, the lot. A dictator's word is law. But I'm sure you've got an idea of what a dictator is. We all know the famous ones. Hitler. Stalin. Sacha Baron Cohen.
But what does this have to do with TPP? One word. Revolution.
And I'm not talking about the TPP Canon Lore, AJ, Lazergator, Death of God Revolution here (But I will get there). I'm taking about the overturning of the linear playing style in favour of a new system. The Death of Pokemon. The Birth of TPP.
However you look at it, TPP isn't the Pokémon game that we all know and love. It's radically different because of the revolutionary way that it is played. The dictatorial system that we were all so comfortable with was forcibly overthrown in favour of the new way of the playing the game, where the mob/hivemind/trolls/rioters/revolutionaries/worshipers have an equal say in the way the game is played. The power is shared out among the masses.
Think about it, The Fall of Rome, The Arab Spring, The American War of Independence, The French Revolution, The Russian Revolution. Although some descended into chaos until a new social structure was put in place (government, religon, etc), all of these revolutions are example of where the masses are given the opportunity of the over throw their oppressors and completely change their world. The opportunity given to us by The Streamer.
It does just take one to change the way a world works. Yes, TPP isn't perfect. We all know that. And yes, there have been casualties, :'( But that's the piece you pay of having a voice in the masses and living/playing free of a dictatorship. And we've completed Red and Crystal which is certainly something.
And yes, we're still being channelled through the game by The Programmer, but isn't that a bit like life anyway. We are pre-programme to believe that things are meant to be finished, completed, for the story to have an end. Pokémon games, your favourite manga (Apart from Naruto ^___^) the bottle of milk in the fridge. The world itself? But hey, that's another topic for another day.
