BADLY! VERY BADLY. Sonic, due to his speed, obviously, is the one who gets to Shadow first, after his fight with Black Doom, manages to exchange a few words, see his last moments of pain and his soul gem, but Rouge is the second person on the scene (because she's special and needs to be there for this.), and witnesses the moment Shadow transforms. She's basically witnessing what was once her worst fear, happening to the first person she's come to care about since she'd gained that fear.

She doesn't take it well. She failed to protect that important person from a fate SHE knew about. She tries to go back to her old ways, collecting grief seeds to sustain herself, but eventually she just can't find a reason to keep putting in that effort, can't find it in her heart to be selfish again after caring about someone else (it doesn't help that Shadow WAS her main teammate that she hunted witches with. in general her efficiency in witch-hunting is going to be hurt by that loss). She starts to neglect her soul gem and witch-hunting. Sonic and the others try to check up on her, give her grief seeds they can spare, but there's not much they can help.

At one point, she tries to reject her wish and her soul gem all together, not wanting to be a part of this anymore, but its then that she and sonic both learn that its quite literally not something you can walk away from. Everyone does their best to help, but eventually, they lose contact with her, and can't find her anymore.
