Mok is smart. He knows that Rome asking him to leave was not because he did not love him anymore or because he does not want Mok around him. He knows the dangers that come with being the heir/leader of ARSENI so it is obvious that Rome is trying to keep him safe.
The only reason why he's confused and hurt is because he thought they were a team. He believed their love was strong enough to face the obstacles of life. He had always assured Rome that he would be by his side, no matter what happens.
But now Rome thinks it is better if they are away from each other. Mok would be safer that way. And that's what hurts Mok. Because it makes him think Rome does not trust his abilities to keep himself and Rome safe. That Rome thinks it would be a burden to have Mok around. That Rome doubts his skills and expertise and is treating him like something fragile that has to be locked in a shelf. That is what is confusing to Mok.

Mok was brought into the Arseni family and trained to be the heir's right-hand man, so following orders is second nature to him. He has made that the purpose of his life.
The first time Rome "orders" Mok to do something was when he did not want Mok to watch him leave because he knew it breaks Mok's heart to see him go. And of course, Mok obeys because he would never say no to anything Rome asks him to do.
And here comes the second time. However, things are different now. They are no longer boss and employee, their relationship has deepened, they have spent six months together, Rome is now Rome and not Khun Kritdanai, yet they continue to be haunted by the rules of the situation they are in.
And Mok is still the same man who would never deny Rome anything. He knows Rome has not stopped loving him and has his reasons for asking him to leave. Yet he knows, at this time, there's no point in demanding an explanation or arguing with Rome because he is not gonna listen. At the end of the day, he is working under Rome now so he has to listen to what his "boss" says.

Mok has lived his whole life behind the walls he had put up, not just to protect himself but also the Lee brothers. He had taught himself that love would be a weakness and something that he cannot afford being the right hand man of the heir of ARSENI. He drowned himself with work, with training, with security details, just so that he does not have time to thinking about ache in his heart, which is obvious to everyone.
Then, he was offered a sliver of happiness when Thee fired him and asked him to follow his heart. Those six months with Rome showed him and helped him realise (to some extent) that he too is worthy of love and deserves it as much as anyone else. He finally got a chance to be with the love of his life and thought this would be IT. That no matter what happens, they will always be together and face whatever obstacles come, together.
However, now, when Rome is about to be the next leader of ARSENI, Mok is the one by his side, thinking about what to do next and how to take care of him, Rome asks him to leave because he thinks that's the best way he could protect him. And now, Mok is back at square one, when he thought he was better alone because that would have saved him from this heartbreak and the pain of being left.
Mok calling Rome "boss" was the final nail in the coffin. We have seen how much it hurts Rome when Mok acts professional around him or addresses him as "Mr." or by his first name "Kritdanai." He has always wanted to be Rome for his Mok.
When Rome asks Mok to leave with Thee and Peach, Mok tries to reason with him because he knows Rome is drowning under the pressure of being the heir and is probably wanting to do everything he can to keep him safe. He is smart enough to figure that out. But it is Rome's inability to make eye contact with him is what makes him give up. Because he realises that Rome has made up his mind and nothing he says or does would work.
