Actually in all seriousness the most obvious proof that the Doctor is alive is the fact that the doors leading to beds with poppy flowers opened on their own when we were still far away. Plus most of the time opening of those doors is what signaled to players that this is where they're supposed to go.
Also the scanner that opens labs is different than the rest. It has it's own computer attached to it. And scanning took longer than usual. I'm assuming it's because the Doctor used Omni-chip with our help to get to the labs.
And there's definitely a Doctor's chuckle playing at the end of the chapter. But this one is debatable.

The thing that annoys me the most about the door situation is that the fandom will just dismiss it as "well it could be an automatic door", why the actual hell would such a highest-clearance highest-security area have an auto door???? And the fact that it "automatically" opened for us that far way? Playtime co. doesn't always have the most intelligent design at times but they're not THAT damn stupid.
Also the Doctor chuckle you're talking about, that's the weird "laugh" heard where Huggy charges at the door and screams at it right? So here's the confusing thing: a few months back i isolated the audio to that cuz although i thought is was Harley initially, I then thought maybe it was Huggy making that laugh but it sounds nothing like it no matter how much you pitch it up (he's "laughed" before I forget which chapter tho).
The only thing I can say is that it sounds similar to Harley's chuckle in the omni-hand video but even thats a stretch so idk

Anyway people claimed that "my kingdom is forever" is the Prototype thing. The problem is though that in one of death screens with this sentence there's this following sentence: "follow the golden path" which in no way is related to the Prototype but to Harley Sawyer.
And I realized that thanks to maze of messages - Harley Sawyer's thoughts in chapter 4 ARG.
I also realized that "innovation is key" is another Sawyer's thing.
And thanks to that we know that Sawyer was hinted at since the beginning.
Whether some changes were made or not it doesn't matter as it is consistent to Doctor's character.
Cause people claimed that the Prototype is the main antagonist (as if it means that his bigger bad than Sawyer) obviously cause he was there since chapter 1 and the Doctor wasn't but that's not true at all.
Visible cameras recording, eyes of Make a Friend machine following us, death screen with phrase specific only for Sawyer:
"INNOVATION IS KEY. THANK YOU SCIENCE." - chapter 1
Rest of death screens:
"INNOVATION IS KEY. MAY WE FORGET DEATH." - chapter 2
"INNOVATION IS KEY. WE ARE BORN ANEW." - chapter 3
"INNOVATION IS KEY. FOR WE'VE TORN APART." - chapter 4
"INNOVATION IS KEY. FOLLOW THE GOLDEN PATH." - chapter 4
"My kingdom is forever. Follow the golden path." - chapter 4
"My kingdom is forever. They'll all see." - chapter 4
And while most of Doctor's texts are written in all caps and those with "my kingdom is forever" are not I still think that latter sentences are in character for Sawyer. With "follow the golden path" it's obvious but "they'll all see" also fits due to how much Sawyer wants to be seen and credited for his work. Because without Sawyer there would be no working experiments.
Also another important thing that might get dismissed as just part of gameplay but it's odd that it happened more than one time is doors situation.
In chapter 1 at the end of Huggy chase sequence we are stuck before danger sign blocking our pathway and it only opens after a bit of time despite being automatic.
In chapter 2 when Mommy Long Legs dies in grinder the doors blocking our pathway unlocks only after Mommy's body was dragged by the Prototype.
In chapter 4 it's obvious that the Doctor opens and closes doors but there's once again a weird unexplained door opening at the end (which we already talked about) .
Only in chapter 3 the one doing stuff was CatNap but even there was a camera recording in the Office area.
And cameras recording were also in chapter 2. And we know that Sawyer was the one observing us because of "the story so far" videos.
There's also a thing with Omni-chip that apparently taking it "killed" the Doctor but at the same time we got a video restricted.omnitool.mp4 where the Doctor uses it to open the door for Yarnaby.
So how it is exactly?
And yeah with the brain thing you mentioned in tags you're absolutely right cause unlike lungs and liver that left blood stains upon destruction brain didn't seem to explode.
Even though both his lungs and liver explode due to overflow of electricity the brain apparently only fried which is odd when you think about it.
Anyway cause I'm rambling at this point lol
The Doctor seems to be carefully crafted with lots of hidden details to be an overarching antagonist:
The Overarching Antagonist, also known as the Bigger Bad or in some cases Greater-Scope Villain, is an antagonist or villain who is the reason the main antagonist or Big Bad started the conflict in the first place. Usually doesn't show up until the end of a series, movie, or game, and sometimes does not show up at all. This could come in the form of a god worshipped by the main antagonist, someone who died and motivated the main or central antagonists, a hidden antagonist orchestrated the events of the plot behind the curtain, etc.
And while the Doctor apparently died I doubt that he fits the archetype of dead overarching antagonist (it could be the case if creators didn't bring Sawyer to main game).
It's clear though while the Prototype is set up as main antagonist that the Doctor is set up as the overarching antagonist that is the bigger bad between the two.
And people claiming that the Prototype was behind everything are just plain wrong.
Even the letter sent to us wasn't written by the Prototype but most likely by Kissy Missy because the Prototype was the one who locked Poppy and didn't want her out. And the Prototype wanted us dead. "Try to land on your feet" didn't mean that the Prototype knew we'll survive. It meant that he was mocking to us because he knew we'll die (we didn't ofc but the Prototype doesn't know that).

Yeah i think the lack of caps for the death quotes might be an oversight and omg did this chapter have a lot of oversights...
Now i thought about the overarching antagonist angle and yeah, it makes more sense of Harley being that over the Prototype. It makes no sense for all that buildup both with the main game AND Project Playtime only for him to be unceremoniously killed???? I do know that Harley was originally to be killed off in ch4 allegedly (take with a grain of salt i know this fandom has a huge misinformation problem), but considering the last-minute tone change that confused even Baldwin himself perhaps they changed their mind?
Also i wanted to add this since i honestly forgot it in my previous reply: I really do feel like that brain we destroyed was a decoy, as it was the only organ Harley had that wasn't hooked up to anything within its tank. His lungs and liver had these pair of tubes connected to them whixh were rigged to his life support system but his brain? It's just floating around in there. How is that even supposed to work? And im very suspicious as to what was the point of Harley jamming Ollie's signal the closer the player gets to his domain. I feel like Harley was up to something and wanted to leave 1006 in the dark to make his death look clear-cut when in reality he quietly got away.
Like I suspect that whatever Harley and 1006 were working on he already figured out even before the "time" tape and used it as a backup/escape plan for himself first and stalled with 1006 until we got there (since he was watching from the beginning he knew 1006 would eventually sicc the Player on him). Then and only then could he execute the final step in whatever plan he had. Thats just pure speculation tho

Yes yes yes! You're absolutely right. The brain seemed to not be actually hooked up. All of this was so weird if you think about it more.
And yeah he definitely tried to hide something from the Prototype and he also wanted the Prototype to think that he actually died.
I also think the same. It is a speculation but at the same time it wouldn't be surprising if that happened. Sawyer wasn't scared of Prototype's threats even in the slightest.
And yeah Sawyer hiding the fact that he found out the secret makes perfect sense for his character due to previous betrayals.
I'm now convinced after letting it sink that the Doctor might actually be not fully digital and that he won't go full digital but be a wierd hybrid. But unlike the Prototype he won't be only machine with human parts - though the Doctor might have only heart and brain if our thinking is right - but he might be partially digital as well.
Does it sound ridiculous? Definitely.
But at the same time even in real life there are attempts to achieve something like that. There is an ethical polemic whether or not people should have added artificial limbs etc. And now also we'll closer to getting chips being installed in our brains creating neuro-digital transmitter allowing us to connect to things and internet etc.
I personally think it's not that far fetched also due to Dune where Leto II Atreides transformed himself to be a staple of tranformation of humanity. Doctor changing himself for the goal of Golden Path would fit and would be a testament to his character arc being the one of dehumanization.
