You know how in sister location location there are only three auditoriums. Funtime Freddy is the only animatronic how doesn’t have one, and it doesn’t really make sense for William to somehow forget him.

I think that at some point the Funtimes all shared an auditorium. Either all 4 of them sharing one stage, or them split up into 2’s and moved around according to what shows they were doing. They were separated when they began trying to escape/forming Ennard. Splitting them up was an attempt to stop their plans.
