Hi!

the goal of this blog is to use the strings of letters from text posts matching proteinogenic amino acids into 3D structures using AlphaFold. i am not affiliated with AlphaFold in any way, just using it to create and share some neat images. the idea for this was heavily inspired by @hellsitegenetics .

to make these, i will be removing any letters not matching proteinogenic amino acids, as well as any other characters, and plugging the resulting sequence into AlphaFold3. while i tried in some early posts, unusual amino acids unfortunately do not work in my structures. therefore, B, J, O, U, X and Z will all be omitted. in the final image i will usually only be showing the cartoon and hide the surface and side chains, for the sake of making a somewhat more pleasant image. i now use ChimeraX to open and show structures. they may not always be accurate depending on the string of letters, so unless i say anything else, assume that none of it is reliable!

also disclaimer: i am not a structural biologist (i have a bachelor’s degree in biochemistry and am currently studying lipids). i will do my best to answer questions but i will surely make mistakes. please correct me when this happens!

in a shocking turn of events, the confidence score on this one is actually good!? i guess it's pretty small and there isn't much to work with. i still don't have any idea how this would act in real life though. there are a lot of lysines, which immediately brought ubiquitination and proteasomal degradation to mind, but ubiquitin ligases work by recognizing a specific motif, and the lysine that they ubiquitinate does not have to be a part of that motif. these motifs are usually short sequences, but are not super well characterized, especially for a lot of cytosolic protein targets. also i was lazy and didn't want to search up if any part of this matches known degron sequences

i actually first learned about RNAi through this post on tumblr dot com, then started university and learned about it for real in biochemistry and genetics classes. now i have friends who use this technique fairly regularly (although i still haven't ever done it myself)

basically how it works is that a piece of RNA goes into a cell, is processed, and binds to a protein complex. Then, the RNA will pair up with mRNA coding for a protein that has a matching sequence. Once that mRNA is held in the protein complex, it gets cut up so it can't be used to make protein. This is a pretty common way of knocking down the expression of a gene quickly, and is useful if the gene of interest is essential for viability, or if you want to look at what happens within a short time frame of removing that gene (or if you don't want to go and edit the genome of your model)

its one of several very cool ways to change how much of a given protein is present in a cell pretty quickly, and its always so neat to me to learn about discoveries made by accident like this!

this one looks like a mistake, but so do most of the things i put on here. it's got a few helices, as well as three small beta sheets, which are rarer in these peptonominations, so that is always cool to see! the rest is made up of long, disordered loops reaching all around the protein. as always, i don't have a lot of faith in the secondary structure we see here, since its confidence scores are about the same as the disordered regions - which is to say that they are awful. still, the shapes that we do get here are very cool to look at, even if they don't mean much

we've got lots of twists and turns in this one in the form of several helices generally bundled together. they look like they are close together from some angles, but are actually pretty spread out once the structure is rotated. there are way more than 7 helices and this also looks a little too awful to be real, but unfortunately there's always a small part of my brain that thinks these sort of predicted structures (with a bunch of helices bundled together) remind me of GPCRs. i guess GPCRs are just a big and important enough family that they come to mind easily, but they really don't look like this. i guess i'm just trying to glean some meaning from nonsense, but at least i'm enjoying the process!

this looks like a bundle of sticks, with a bunch of very long helices all oriented in the same direction. it's absolutely not an accurate comparison, but the first thing it reminded me of was collagen. in general, it feels almost like a structural protein, but if it was designed by aliens with radically different biology who don't actually understand how something like a cytoskeleton works.

We did manage to get some secondary structure here, including a couple of beta sheets which are always cool to see! however, most of this structure is looking pretty scrambled and unstructured, and it's not doing the best job holding itself together. the disorder here doesn't match up with the military precision that the FitnessGram™ Pacer Test seems to expect, and this is instead a lot closer to the reality of doing the beep test in high school
