When it comes down to it, being an alpha/beta/omega is basically just like having another gender because of the way it shapes your role in society (hence, some call it 'secondary gender').

Any aspect of the omegaverse pretty much parallels what sex/gender is like in the real world (aka for 'primary genders') because biology isn't immutable. If you want surgery or any kind of gender affirming care or if you wanna social transition, you can. And if not, then you can still ID as whatever you want.

Scent blockers and suppressants of any kind are already common in the omegaverse and could be used by trans people. HRT I'd imagine would work the same way as it does for us. You could teach yourself to purr, or learn to deepen your voice like an Alpha Voice.

And this is completely theoretical, but like there's probably a way to transplant glands so that, say, someone who presented as an alpha would produce slick.
