The most immediate change is that Blaze is very firmly still from the Sol Dimension, and she does know Sonic. They actually had a small moment during the events of it to talk about everything and she more or less apologized for not being able to talk Silver down from trying to kill Sonic once Mephiles sent them back in time and they got separated.

And in the end Blaze still does take in the spirit form of Iblis so Silver doesn't harm himself trying, but due to Sonic and Elise blowing out the Flame of Solaris in the past undoing everything that happened, Blaze never went to the future and remained in the Sol Empire. Except a little shred of those events remained, as now the Sol Dimension's highest deity is Solaris, the Sun God and creator of the Sol Emeralds.

There honestly isn't much changed about SA2. The most that is present is the fact that the Freedom Fighters are absent from the entire plot due to them being busy with helping the United Federation clean up Station Square after SA1.

But the biggest difference with Shadow the Hedgehog is that all of the endings are canon, but only the True Ending happened, as Black Doom spent a good chunk of the events of it messing with Shadow's mind to show him all of the possibilities in an attempt to break him and bring him into the Black Arms. Of course, in the end, that just sharpened Shadow's resolve and the True Ending happens as it does in game.
