To explain Sam’s absence in Transformers: Age of Extinction, and why they don’t even bother to mention him, my headcanon is that he died during the battle in which Lockdown injured Optimus Prime and forced him to go on the run. Bee escaped with Carly and Daniel (Sam and Carly’s son), safely hiding the both of them away from Cemetery Wind, who had by that point killed every member of NEST.

Sam is never mentioned because it’s a sore subject with both Prime and Bee; not only have they lost countless Autobot friends, but the first human that considered them as such, that risked his life time and time again, first to keep the Cube from Megatron, second to get the Matrix to Optimus, and then in the battle of Chicago to destroy the pillar.

Sam was killed in action, defending Optimus, except this time there were no ancient Primes to greet him, bring him back to life. His part had been played, and he’s dead, and that devastates Bumblebee, who was his best friend, and Optimus, because Sam died for him. It’s a crippling blow to morale, makes Optimus mad because the humans not only turned against him, against his kind, but another human. They killed a man whose only crime was his connection to the Autobots, and Optimus feels responsible, guilty.

And that’s why he can’t let the Yeager family die. He can’t let another human that has helped him suffer the consequences, never again.
