I reckon this scene is after another scene where Magnus wakes up from a nightmare about his past, provoked by the whole switching bodies ordeal. Magnus is maybe trying to sooth himself with some chamomile and Alec is on concerned!boyfriend alert. So we know that Magnus is definitely going to share his memories with Alec, but the reason why is unclear. My theory is that instead of trying to brush aside his most painful memories like he has in the past, he decides to share it with Alec (I guess maybe because the last time he tried to sweep it under a rug, it drove him to the suicide attempt he talked about in 2x04). Alec in turn empathises and understands a lot more, more than any other person ever has, and this solidifies Alec as Magnus' rock instead of Camille, thus further strengthening their relationship AND finally giving Magnus a way to deal with, accept, and move on from his pain after centuries of pent up grief. Ain't that beautiful, folks?
