Queen Bee Omega Vaderkin and his harem of clones
Omegas in this universe work like the idea of a queen bee with all betas and alphas acting as a hive around the omega. Omegas are rarer but especially so in the Jedi Order, Obi-wan and Anakin are two of them. In the Jedi Order attachments are frowned upon but the order has to act as a pseudo-hive for the human members for health reasons. So with the Code in place and feeling guilty about the place of authority they have in the army above the clones both Obi-wan and Anakin try to avoid forming a proper hive with their boys. Unofficially the clones of the 501st and 212th(nearly all betas and alphas) do not care and consider the two omegas their hive queens but they are aware the Code will not allow them to really take their place, the boys are resigned to loving their queens from a distance. Normally so many betas and alphas would only form a hive collection with several omegas as centerpoints but the Force and nature of them all being clones has lead to a pair of massive but cohesive hives.
This is especially hard for the 501st who’s general already toes the line between attachment and distance. He aches to form a proper hive but the nature of clones autonomy holds him back more then anything. The clones in return love their queen and even chose their blue color after his eyes. It's a struggle for the alphas not to scoop him up and cuddle him and the betas to not crowd around him in protection. He mourns everyone lost and causes the hive to shrink and grow sporadically as shinies come in and figure out if they can feel the same level of loyalty and love that the veteran members do. The status quo is shattered after Umbara. Anakin falls because of Krell. Because Krell's first words were an insulting insinuation about Anakin sleeping with his clones and how lesser he is for picking scum. Anakin has never touched his clones before then and the audacity is even more insulting to him as an omega. Then after he does leave his men he finds himself turning around because the Force feels wrong and they're so distressed! So he walks into Krell revealing himself as a traitor and having decimated his hive(oh yes they’re his hive now and forever) and calling it justice for a crime undone, a future unraveling because Vaderkin is about to discover how easy Force Lightning can come when you're angry enough.
So Vaderkin and his new hive defect and steal their ships. The clones know they shouldn’t let it happen, their general has fallen but they can’t really bring themselves to care. So many things are already better! Their queen has slept and eaten more in the last days then he has in months, a giant weight has lifted off his shoulders and his boys it’s from all the burdens the Republic and the Jedi have put on him. Their brothers are no longer dying for a careless people but they’re willing to die for their queen who loves them all. Even his heats are running the smoothest they’ve ever had now that the boys can do more then patrol the ship and stand guard in the hallway to his room. In fact he let them move his room to larger they renovated from a storage room. Heck some of them are rapidly picking up knitting and gifting their creations to the queen who happily wears them to stave off the chill of space.
Vaderkin has never remembered his heats outside remembering random facts and reminders he told himself like Fives getting a new tattoo or Hardcase hating the blue ration bars the most. Why he even recalls that he’s enjoying his heats now that he lets his boys take care of him properly and scent the ship the way he’s denied himself during his pre-heats. The clones don't speak of the fact that even before the defection they could feel Anakin's emotions during his heats onboard, sometimes they'd even hear his thoughts if they were close enough. Being non-force sensitive they kept it a secret since no other clone or Jedi mentioned anything like it and they didn't want him in trouble. They enjoyed knowing he loved them and cared for them and what they could do to soothe his distress or discovering preferences he'd never speak of otherwise. Obi-wan knows his shields go wonky during heat but only his clones seem to experience it.
The council thinks Vaderkin is using sex to keep his clones loyal but they're all just smitten and loyal to the Jedi that's fought with them and bled for them and loves them wordlessly and without expectation, sex has never been what’s made them follow and that hasn’t changed a bit. Like all they do is bring him a chocolate bar or fruit and he mega-watt smiles at them until they're dazed at it's brilliance.
That’s not to say there’s no trouble for the Skywalker Hive. Vaderkin doesn't like people taking his clones and sometimes they land on planets with other omegas that want the clones in their hives and the alphas usually have to hold him back from starting a queen fight even before their defection. It's hard to individually scent all of his men so he has to rely on the general hive scent or whatever old clothes he can spare to be warning enough. Then there’s the day it really sets in for Vaderkin. He realizes he can actually have a family, a large family in fact with so many alphas, and quietly, the lonely child inside still in disbelief, says to himself 'I'm gonna have so many kids'. Rex hears him and nearly dies from choking on his caf and promptly gets the rest of the battalion to start reading pregnancy and child care books. They might even be planning to steal their youngest brother from Kamino itself. Then some of the boys get kidnapped and Vaderkin advises them how to best bust a slave ring and the clones find out he was a slave when they ask if he’s gone on lots of busting missions. They immediately plan to purge Tatooine. Vaderkin gets soppy about it cause he loves that his boys want to free his homeworld and bring him the heads of every hutt and slaver.
Now the Empire might or not form in this AU if things go alright. There’s two ways for it to go if it does.
Not long before Order 66 Obi-wan finds Vaderkin, it’s been over a year now since he’s disappeared(was Umbara that early? Assume so in this timeline if it wasn’t) and he’s already had Luke and Leia. Obi-wan is not pleased about Vaderkin breaking the Code and defecting. He’s very worried and displeased that Vaderkin has fallen yet he’s showing none of the usual mania and hunger for power. Vaderkin just sighs and hands him his godson Luke. It’s all doomed from there because it’s a rare timeline that Luke Skywalker and Obi-wan Kenobi do not bond upon meeting. In light of all of this and the Republic and Order’s decline in recent days...General Obi-wan Kenobi and the 212th also defect and stands with Vaderkin’s fleet against the Empire when it forms. I assume later then canon and the chips get dealt with in the meantime and Obi-wan takes his rightful place as queen of the 212th to their everlasting delight.
If however, Vaderkin were to join the Empire he’ll find it’s laws actually accommodate him and his hive. In the Republic a hive of his size would be viewed with disdain despite the boys ‘being all the same’ or their entire lack of individual rights in the Republic. But Vaderkin doesn't like people taking his clones, republic or empire and they usually don't like being taken. However the demand is there given the clones are vets and Arc-troopers and specialists and therefore in demand in other units. Mostly it's the shinier clones that go and usually come to regret it. The clones usually don't like their new commanders when this happens and frequently compare Vaderkin and the commander which leads to the commanders complaining to each other about Vaderkin and his monopoly on the good clones. So long as Palpatine doesn’t touch his boys he’s content to let him lead.
