I'm bored, so I'll answer some of the questions you posed:
1. Why is reader regarded as a deity? How does lore or history change because of it?
-This could be from them creating Teyvat, and having an active role throughout history; due to The Primordial One and The Second Who Came, this is made a little more odd, but it could be said 'The Creator' wasn't forgotten, and vanished sometime after the Archon War; anything during it is up to the writer.
2. Why does reader get golden blood all of a sudden? What modified their body structure for it to occur? Are there any other changes to their body?
-It wasn't always golden blood, it was a MacGuffin to help distinguish between the 'true' and 'imposter' Creator. The change could be them being transported to Teyvat, wherein one might say Teyvat itself is alive and helped its 'parent'. Any other changes is up to the writer once again; personally I'm a fan of their eyes changing to different characters' Constellations.
3. How are they actually transported to the world of Teyvat? What kind of role do they take up in the grand scheme of things? What influences can they exert (economically, culturally, etc.) in Teyvat?
-As the Creator, they're basically the Ruler of Rulers; they are allowed additional says on a Nation's matters, and allowed to impose their own, so long as others agree; normally, it would go ahead, but in places like Liyue, the Liyue Qixing would like to make sure they don't always have to relay on deities. How they got there is usually waking up there, but another I like is that Teyvat, and Genshin, is a parallel world in the form of a video game, allowing them to create a way to transport you there, like a portal, or summon, or the such.
4. How does it all affect reader's mental, emotional, or physical wellbeing?
-Depends on the writer; I write the reader, or Darlin', with the mindset of them being used to it, and tries their best throughout. Physically, with characters like Childe, Cyno or even Keqing, would help you in defending yourself; you could do so yourself, they're sure, but it never is harmful to relearn the basics. And, emotionally; well, I'd enjoy it, that's for sure; again, it all just depends on the writer.

I've wanted to share my thoughts and workarounds through my own writing, but I couldn't help but want to discuss after reading your ask.
this is going to be long, so all content utc!
I wanted to tie my oc a bit to the lore of my version of SAGAU. Mikoto would be a placeholder or test character, the first one to be fleshed out but only added to the game as an npc and reduced to nothing more than a name passed around. However, during the development process of the game. eventually, this small sentient piece of code would gain the desire to "exist." I believe that human desire or anything akin to it can be a powerful force because by wanting something to exist, essentially a parallel world is opened up where this is possible. in the case for Mikoto, a whole parallel world - where genshin is the real world - is made. another little alternative I can see is that through the existence of the game in our world, a parallel is opened up, and the desire for Mikoto to exist is strong enough for the laws of the universe to acknowledege it and make him exist in the parallel world in which the conciousness of both characters are connected and aware of what is happening on both dimensions. I also like to think that if the latter is the plot point decided upon, it means that this paradox may unknowingly influence the characters in the other dimension, creating this version of them that can be rather unstable and one that can eventually gain access to our reality through the breach between worlds.
Moving forward, the reason why the characters may think the reader to be a deity or a powerful entity can be tied to mikoto as well. The developers would also be some sort of "test player," which would be the first other conscious being Mikoto will be able to interact with. This sparks a curiosity that would overtime develop into devotion and an unhealthy dependency since Mikoto is alone. Since the developers would be able to change the game's functions, mechanics, and certain objects - among other things, Mikoto might see the player as someone capable of changing everything as he knows it. That would carry over into the other universe. This causes the lore to change where an all-powerful being regarded as the world's god or creator.
The transportation of reader to SAGAU I chalk up to the characters' shared desire for the reader exist to their realm and a little bit of Science (mainly Physics, and I'm not even going to try to explain how this might work - seeing as I specialize in BioChem and not Physics). I like to think that they are able to make a vessel within their world, which they can then use to hold the reader's consciousness after transporting it to SAGAU. The characters would try to make this vessel as close to your likeness as possible, but some notable changes would be your aging and a few modifications to your appearance if you request. You age slower in your new body - if you ever age at all. Golden blood can be a modification given.
As for the influences of the reader, I firmly believe that the reader will take the role of a leader of sorts. I believe it's a psychological result of having everything you knew just change. Your psyche would be in shambles, so it can be that the first instinct is to try to grasp something stable to keep you grounded. It just so happens that you're being offered a role as a deity, which gives you something you can use to ground yourself. By giving yourself a role, you are able to define something that is somewhat tangible. Of course, this would need a period of adjustment, which your lovely acolytes are more than happy to help you get through. Your tasks after getting used to being a deity would be learning; after all, knowledge is power. You must know Teyvat's conditions and history before you can even do something about them. You might typically find yourself learning things pertaining to Social Science - economics, politics, etc.
Celestia, I'm just going to headcannon for this, would be affected by the factors discussed previously. Their roles are still unclear, so I designate them to a bystander position as of the moment. They let you play god or are fully supportive of it, but their intentions may bleed somewhere into the series.
This SAGAU concept I just proposed can be adopted by anyone. Instead of Mikoto, one can also insert any character (oc or canonical).

depending on what merch you have on-hand, there are a variety of reactions.
xiao would definitely become extremely flustered and try to brush it off as something normal, but he silently wonders if he should wear something similar to what he saw. he might just ask zhongli for guidance on his matter, but don't be surprised if he one day shows up in a cat onesie. another thing that might happen is he'll assume the form of a feline if it pleases you.
scaramouche is flabbergasted, and he, for the lack of a better term, goes tsundere. he acts unaffected by such a thing, but he, like xiao, wonders if he should try to emulate the merchandise to gain your favor. if he didn't know any better, he probably would've begrudgingly asked the electro archon to modify him, so he can get cat ears. he mostly just settles for a headband.
childe would be over the moon if he spots you with a narwhal plushie similar to the one he summons. he'd be scrambling to get you, almost barreling into you in the process. he'll clasp your hands in his and gush over how much you seem to like him. there's stars in his eyes as he entertains the idea of possibly summoning the actual water creature in front of you.
my legs hurt right now, so all i can imagine having chongyun carry reader princess-style (claymore user things). he’ll get all red and blushy while you grip at his clothes, and he silently hopes that you don’t feel his heart beating a mile a minute. it takes everything in himself to keep his yang energy from taking over his disposition entirely. it makes him even more flustered when you kiss his cheeks as a thank you when he sets you down where you want.
the others can’t do anything but grit their teeth and wish they were in chongyun’s shoes. xingqiu gets antsy the most because while he’s strong, he can’t hold a candle to his best friend’s strength. he silently sulks before he gets the brilliant idea of entertaining you with his stories while you can’t move. xinyan as well feels much envy; she’s strong too! she wants to feel needed by you— like she isn’t useless after all this time. she and xiangling try to make up excuses to distract the cryo-vision wielder, just so they can take his place.
Did someone say more cult traveler?? Imagine Aether following your every command and coming back with more stars in his eyes than the night sky excited for head pats and praise not even caring for the bad looks the Achons give him Or Lumine doing everything you need without being told to walking up to you like a cat giving you a dead bird but instead of a bird it's ascension books she does look as excited as Aether but with enough praise and head pats you couldn't tell the difference
cult aether is smug when you give him more attention than the others, and he gets away with it too with his innocent looks and cute face. sometimes when the archons trip up on a blue moon, he undertakes the tasks just to earn that taste of sweetness that is your praise. it almost seems like he schemes as much as kaeya.
as for lumine, she’s in the background for the most part because she isn’t too keen on having her brother see her again so soon, but she always makes herself known by the gifts she has delivered by the abyss or hidden in your favorite places. she also makes sure that if you ever are caught in the crossfire between the abyss and their foes, you’ll always be protected by a crowd of abyss mages circling you like a shield.

zhongli has only cried twice in his life. the first time was when guizhong died, and the seconds was when you turned your back on him out of disappointment for the first time.
during that time, he subjected himself to self-punishment. for a week, he stayed isolated within the golden house to repent; zhongli even went as far as to blind himself temporarily by sealing away his vision. just as he had given azhdaha sight, he can take away his own.
he was so afraid to touch you after that, let alone look at you. zhongli was afraid of offending you once more, so he was extremely withdrawn from you for a bit of time. no matter at what hour of the day, your look of disapproval forever haunts him.
the former geo archon thought that you’d never even want him to serve you anymore after that, so he was taken aback when you treated him so gently after his period of self-isolation.
he clings to you like a child after that, refusing to let you leave his aight once more. he’ll do better this time, he promises; he won’t let you down again.
I recently found an interesting(at least for me) ask on a different Blog and wanted to know how it would be in the cult au.
Out of some unknown/paranormal accidend (or something like that) Childe splits into four different people/bodies
1. Foul legacy Childe
2.Delusion Childe(When he has black clothes and his mask on)
3.Harbinger Childe(the one we normally see)
4.the "normal" Ajax,how he was before he fell into the abyss
Of course you could say they all act the same,but that would be kinda boring.Like Delusion Childe is more on edge,protective and blunt than the other three.Foul legacy childe can't really speak(instead makes noises like purrs) and acts more like an abyss creature or an animal.

foul legacy childe is like a huge dog. he rarely talks, only speaks when need be and usually answers through grunts and hums. he'll be similar to your normal childe, only he's more cuddly and protective than normal. he's particularly fond of caging you in his lap and selfishly keeping yo from everyone else.
delusion childe is a menace, and he loves teasing the fuck out of you. don't get him wrong, he loves and respects you, but getting you flustered is his favorite thing to do! everyone else can't though, only him. if he catches someone else making you stutter and go shy, best believe he'll erase all traces of them from teyvat.
harbinger childe is well... childe! he acts normal, of course. he does get antsy when the other version himself are around because he's a big baby and wants your attention on him only.
ajax is a ball of sunshine, a sweet boy whose smile lights up the room. he's by far the easiest to deal with out of all the versions of childe. he's basically the "boy next door" trope, but everyone's favorite ginger! he's so sweet too, and he's tamer compared to the other childe's. he loves cooking for you, serving the best treats from snezhnaya.
he's similar to a peacock, loves to flaunt all the ways he's so much better than everyone else (especially to baal). scara preens too when you compliment him and tells you to cut it out if you're trying to mess with him, but he'll be all pissy the moment you stop.
absolutely brutal to his subordinates if scara hasn't seen you in a long time. he gets so impatient and annoyed at every little thing. he only ever calms down if you sent him a message or come visit him.
scara, unlike his creator, cooks well enough to serve you something that's more than delicious. he uses this against her when they're in this cold war with each other.
What if the portal that Albedo used was the game software itself?? Albedo searching for ways to get reader in the murals of Khaenri'ah. The writings there were difficult to understand, two dots on top of each other? Strange half-bent shapes? Strange scripts that had if/then in them??? The more he read, the more he found out that.... his god DID create the world and lead Khaenri'ah as their first ever and most beloved settlement. However, he found out that his god was banished from Teyvat thousands of years ago, and as he tried to look into it more, the part where the banishment is explained was missing. Even in his frustrations for the unsolved mystery of why his beloved god was banished, he still continued to translate and solve the unfamiliar scripts. As his progress went on, he found out that Khaenri'ah WANTED their god back and has developed the scripts and technology to... try and contact the world their god was in. Celestia found out what Khaenri'ah was trying to do and so the CATACLYSM happened, Khaenri'ah was destroyed, people's intelligence reduced with the horrible aftereffect of deforming as what he knew to be the hilichurls of the present day. Those who had visions at the time were also deformed but kept their intelligence and ability to wield the elements and make elemental shields with the help of ley line branches.

it is surely possible that albedo had used khaenri'ah texts as basis, but it's more like he dug out the codes that the past people of khaenri'ah were able to dig up from slowly breaching into the space between your two worlds. much of the text is incomplete, but with albedo's intelligence, it was only time until he would be able to complete the missing parts.
however, the answers come to him in something akin to a fever dream. just before he could drift off from exhaustion, an idea pops in his head. in his sleepy haze, he jumps back to his desk. he scrawls something unintelligible on a piece of parchment with ink.
he wakes up hunched over his desk with the paper beside him, and the moment his eyes open, he's off to work immediately.
