If you think about it, Ares sacrificed the very humanity of his daughter just so that she could be with the person she loves, he didn't even liked Kadmus so when he transformed Harmonia he did it for her. There is this one source where Aphrodite is deeply hurt by what he did to their daughter, I imagine that if it was Aphrodite in Ares' shoes she would have only transformed Kadmus, even if Harmonia begged to share her husband's fate I still think Aphrodite would not be able to bring herself to do it.
