Why'd the Charas get banished underground?

You know how if you kill flowey during a neutral route, flowey will avoid you during the next route. What if you do a genocide route right after the neutral route?

(undertale spoilers)

You won’t see Flowey in the second room before meeting Toriel. However, after the genocide route is started and Toriel is killed, Flowey will meet you in the room before Snowdin. He will say the same dialogue as he would if you had not killed him.
