This is (borderline) crack but... you know how Yggdragon says something along the lines of "even I may go dark someday" during the ending? Yes she probably means in the sense she'll die permanently this time, but "dark" isn't neutral imagery in DQXI. It's the element of evil. What if she wasn't being existential there? What if... it was a threat?
Yggdragon is honestly in my view a bit of a dick as far as dieties go. She puts the fate of the world in the hands of some poor farm boy rather than a great warrior or a godlike monster of her own. She's incredibly vague and prophecy-based. She pretty much LETS Mordegon kill her because he stole the mark, something which barely seems like the action of a sentient being. She created no failsafe to keep the flow of souls running in her absence, and all it takes to be essentially damned is to be killed by a monster.
So all in all she strikes me as the kind of being that may decide to end humanity someday if it suits some higher purpose of hers. To "go dark" in a much more dangerous sense than merely dying.
Which brings me to my point... What if SHE'S the reason the world is on fire in DQ12? She "went dark" and has decreed it is time to end, and tried to purge the life she created with her draconic flame?
