Long story short: For some reason, probably a more catastrophical failure of the Watcher's Crown, Jonah Magnus decides that being the Pupil of the Eye is. scary and not what he wants, actually. that being said he still doesn't want to suffer someone else's hellscape so he sets to stopping rituals as usual.
Jonathan Sims is a full Avatar of the Eye before S1 even starts, and when Gertrude confronts Elias-Jonah in the tunnels, he just comes down and shoots her. Why are you so shocked, Elias? Isn't this what you wanted? Jon very much does want to do an Apocalypse, much to Elias's great fear
Martin Blackwood is a Web Avatar, escaping the Lonely instead of embracing it. Jmart is still canon here, and he loves Jon in his strange mother-of-puppets-esque way, but the Web's plan has to be fulfilled - and well, there's only one way this story ends, after all
Elias is still Head of Institute, but that doesn't really help him much, as Jon and Martin (especially Martin) will sometimes torment him for fun, as you do. He is unable to get rid of his Archivist, because Jon is scary and powerful and also because destroying such a vast amount of knowledge (a whole semiomniscient avatar) would probably just kill him.
Can Jon get rid of Elias, who is actively hindering his plan? Uh, also no. You see, Elias's remark about being the beating heart of the Institute was very literal - if he kills Elias, the Institute and Jon himself are doomed. They need each other. They hate each other. Either way, what bliss
