Shadow may have left White Space behind, but his past isn't done with him yet. His genes have been irreversibly altered by his now-dormant Doom Powers, and when Black Doom appears before him in a vivid nightmare, a biological clock begins counting down to the rebirth of the Black Arms' leader. Shadow's body is now a vessel for the continuation of Black Doom's bloodline, but it doesn't matter whether he is carrying a child or a parasite, because his goal still remains unchanged: to thwart his progenitor's ambitions at any cost.

When Shadow takes it upon himself to bring Cream home to Floral Forest Village after a battle, he meets Cream's mother for the first time. Vanilla welcomes him into their home, and as he spends more time with mother and daughter, he finds it harder and harder to leave, for reasons that he didn't initially expect. Shadow has never tried to start a new life with a new family after the tragic events of the Ark, and he hadn't even thought it was possible... but for the first time, he realises that he might be able to have a fresh start and allow himself to love once again.

Shadow may have moved on from the events of Space Colony ARK, but now he has to learn how to live beneath the haunting spectre of White Space. Still reeling from the recent loss of Maria and Gerald, Shadow finds himself back in Central City, resuming his work as a G.U.N. agent to distract himself from his grief. But G.U.N. is suffering from a public image crisis, and their actions force Shadow to reckon with his past once again. In their desperation, G.U.N. asks him to work alongside the Central City Children’s Hospital to help sick children. This PR stunt was obviously designed to exploit Shadow's past and invoke Maria's memory, and Shadow knows it. But despite his anger and misgivings, he realises that the hospital program would finally give him a second chance to fulfil his intended purpose as a cure. He can't ignore the risk that his efforts might help G.U.N. whitewash their past actions ... but this opportunity could also help him find a new way to fight for the world that Maria loved.
